In addition to what people have already said, it's also possible for different Uchiha to have similar Mangekyo abilities even if they aren't exactly the same. So Kagami's Mangekyo could have just been a genjutsu ability of a completely different variant than Kotoamatsukami, just like how Tsukyomi is also a genjutsu.
I do agree that no Mangekyo ability should be outright a 'lesser' version of anothers.

Shouldn't it take a while to properly use implant sharingan to its full potential? Like, getting better vision like kakashi does after he get one from obito is one thing. The bullshit god hex Madara able to use it right away is still fine since he's bullshit and pretty much their progenitor. Danzo on the other hand, able to use ultimate technique of an eye that have zero relation to his bloodline is kinda weird.

well, if Itachi does not survive and the Hokage gets controlled by Sharinganhax there is nothing protecting Sasuke and Rin inside Konoha.

Why? Once you get pass the Izanami Danzo is only a gifted wind user with a copule of nasty tricks and a few loyal mooks.
Take a look to how the Fight against Sasuke went, he would have been killed in second if Danzo did not stock his arm with 1ups, and Itachi is at this point fairly more powerful than Sasuke was when he took on Danzo (aside from being in a fairly bad shape after deciding that taking all the kages at the same time was a good idea)
In my opinion, Danzo is FAR FAR behind Orochimaru in raw power and ability.
Tensions against the Uchiha by the village proper would relax after this as everyone would be horrified by the degree to which Danzo violated laws maintaining the sanctity of Konoha bloodlines as well as clearly murdering many of them for power. Hell, people might start to think that it was Danzo behind the release of the Nine Tails and used stolen Uchiha eyes to do it.

He might however be able to justify it in this case, using the new eye, that he considered Shisui too dangerous to have those eyes given he was about to use them on his own clan and who knows who he would use them on next...
On a separate note, do you think a long-term project into true magic could develop into Rin deciding to look back in time to see what really happened... perhaps seeing the Naruto canon version instead? This way she can unlock the mangekyou sharingan as well

That certainly seems much more plausible than 'oh Kagami had it so Danzo knew all about it for years and only now decides to use it instead of using it much earlier to secure even more resources for himself in his quest for power.'
If Danzo had the capabilities for years he would have Orochimaru as a loyal puppet in some underground lab somewhere constantly working on things for him, and he would already have been some sort of Shadow Kage (heh, shadow shadow) of the Leaf. He certainly isn't sentimental enough to have that in his pocket and not use it for so damn long. He would have justified himself being the one meant to use it for the 'sake of Konoha'.
Agreed, although people awakening the Sharingan don't always notice immediately so maybe he did but didn't realise and nothing caused it to trigger again until later (or you know Kishimoto being an idiot)... either that or somehow blame Itachi. There could also be other requirements, a certain level of minimum development for their eyes perhaps (which changes from person to person, and possibly trainable)?
Actually, he did unlock his Sharingan from facing down Itachi during the Massacre, he just suppressed the traumatic memories and only started using it again when he thinks of his brother during the Haku fight. This is why he as 2 tomoe in one eye in the Haku fight. This was revealed in the manga, feel free to google it for more info.

Yes, but Orochimaru got done in by Genjutsu, and Danzo isn't as vulnerable to Mangekyo Sharingan enhanced Genjutsu due to his 'own' Mangekyo.
On the other hand, if Itachi is as subtle with his Genjutsu as Sasuke when he wants (and I can't believe I just wrote that), then Danzo will definitely need help from Obito. Edit: it depends, but Danzo DOES have multiple Sharingan for the Izanagi still, and Obito has Madara's stash of eyes.

If we stick close to Naruto and the Rails of Canon are as firm as they seem to be regarding Danzo, there might be an opportunity there to take a look through that scoll and find out about said technique.
After that, just a matter of finding an ethically acceptable sacrifice.

She might not do that to reanimate shinji's long-dead corpse though.
I wouldn't worry about it. I'm sure there are many types of necromancy and communication with the dead available to ninja, with the Edo Tensen simply being the most effective.
Of course, half of them are probably full of crap, and another 2/3rds of them probably involve sacrificing someone. And yes, those numbers add up to more than 100%, there's some overlap in the necromancy that involves human sacrifice and the necromancy that does absolutely nothing.
Don't be silly. Itachi is planning on giving those to us regardless of whether we have Magekyou whenever he feels we're ready for another level of traumatic involuntary surgery in the name of getting stronger. He's always been big on trauma as a motivating factor.
