Because the other factions are so large they would squish us like ants? Scattered and as low numbered as they are, MGs wouldn't be able to carve out any meaningful space to build a society on their own.
I am pretty sure such societies already exist. Where do magical girls that don't like their choice of 'kill or get killed', or wandering the world while casually raising zombies go? We pretty much sent the 'other quest protagonist' to search for one in the Prologue. With humanity confined to a few enclaves barely struggling to survive (parts of UES outside of Europe still have problems with electricity and water supply), people have neither the manpower nor the inclination to go searching for their hiding places. And that's before taking into account that magic could help mask those.

And I believe there is a pretty good chance there are still human societies remaining besides what's left of the 'civilized world'. They are probably in a much poorer condition, but they may have different attitudes compared to the rest if they had to rely on magic for continued existence.

I am not sure why Human Nature is used as a blanket excuse to alienate ourselves completely from mankind, as if they were made to harbor all the conceivable vices and none of the virtues. All it is is the background option that says there was a World War and that magical girls are now considered a liability. It is pretty much the same humanity we'd get with the other options, but with a different experience.

I am fully in favor of going off to live with the fae and/or searching for other Magical Girls to try to create a community

As for having no boys left if you kill off humanity... well, interspecies breeding is possible with elfs and angels... and some demons, but let us not talk about that.

Additionally, quite a few Magical Girls do not really age due to their... conditions.


And lastly, while genocide of humankind is on the table, so is overturning the system and reconciling humans with Magical Girls. It is up to what you want.
If you want to tragically kill her off, house collapsing from age would give the girls a very healthy fear of houses.

I mean, it didn't happen 'once', it's that various groups are pretty polarized as to where do they go from here. It is a constantly ongoing thing, likely with people on both sides advocating for lenient or extreme measures according to what they believe in.

The treatment of magical girls is a matter of policy. They are considered walking nuclear devices by the government (seeing how they can magic cities out of existence), and as such need to be disarmed/neutralized. Not everyone will agree with these policies, and not everyone will be able to enforce them even when they do. The farther you go from official authorities with firepower to spare, the better your chances are to live your life peacefully. The fear and loathing will die down in a couple of generations in absence of new developments.

Still, there wouldn't be a quest if there weren't any, and our protagonists don't have the luxury of living 50 years after the cataclysm. So that doesn't help us all that much. Putting some physical distance between us and the cities, or joining with some outlaw groups may still be our best options once discovered. Seeking factions that would be amenable for cooperation might be possible, but they are not the ones currently in power... and we better not try putting them there by force.

Why DARK Magical Girls? Maybe i am alone with this but that our girls here can be somewhat live a happy/better life should be our goal. Not just killing everything. How should it help if we destroy the world again? Killing all doesnt help or isn´t in anyway somewhat that we should strive for.

Well, they and I said "Society." Which is... kind of a bit more than what would basically be scattered refugee camps? And I give them a 50/50 for being ruled over by the MGs in their village if they do accept them.

Except we've been told that we can join them and we'll be seen as Pariahs more than anything, which is still better than 99% of the current humanity. And we've been all but told that they're likely poking their noses around again now that the dust has settled.

Honestly? Probably not much at all. In order to be considered in a worse light than Magical Girls they'll need to be... well worse than Magical Girls. Which is totally true, but the problem is MGs kind of caused/were the face of the collapse of human civilization and killed tons of people. Some probably in pretty horrific ways.

By the time the demons are able to show that they are the worse of the two options, humanity's already gonna be completely fucked.

And this makes me hope he really is that evil.
 
You might be referring to that, the bolded part to be exact:

Human Nature - Magic was used solely to bolster a nation's military power, then old grudges and the thought this may be enough for a decisive victory kicked off a war. Unified Dark had been investigating humankind by that point; both they and the Unified Light had just initiated a first contact when the war began.
Once they saw what that new race was doing to itself, both sides flipped their everything; their reaction can be summed up as follows:

Even more than four years after the war ended, they do not dare initiate contact in any way; some people do have relations with the other races on both sides, but those are mostly exceptions to the rule. If you want to reach beyond Earth, you will be met with a lot of prejudices and wariness.
