Looking at Bulbapedia, a Master Ball could possibly look dark blue under the right lighting. The M could be easily hidden.
Looking at the more niche types of pokeball, the ones that feel closest to "dark blue" are a Beast Ball (concerning in a way) and a Dark Ball (this is completely different from a Dusk Ball and exceptionally concerning).

Some balls can also easily look "dark blue" if put inside a Ball Capsule to add a special effect when the pokemon comes out, which would be an interesting personality quirk for a character. Here's what the anime showed a standard pokeball looking like in one of those.

While I will always prefer Roland I will not be mad if Missile wins, if only because of all the Missile jokes that are possible.

Hmmm, Great Ball is definitely Blue, and the lighting can make it dark blue, a Master or Dark ball, would only look dark blue if the lighting is really weird, which it isn't, but heavy ball can also be it with it's nub things that protrude from the top half of the ball, and Beast ball is mainly Dark blue with Neon blue highlights.

Edit: and considering the weirdness around them, it may actually be a Beast Ball with a baby Pokémon like Poipole.

Great Ball matches the description the best, but at the same time, I feel we can probably cross that off because, why bother hiding a Great Ball. Even if someone saw it you just shrug it off and say it's a second Pokémon.

Master Ball, Dark Ball and Beast Ball are the one's you'd really want to hide, but at the same time have other visual descriptors you'd probably mention, such as Master Ball being a shade of purple, not blue, Dark Ball being Black, and the Beast Ball being covered in LEDs.

It feels like the "Ball that we simply don't know about" might be the answer. Unless it's like... a Tera Orb under the right lighting? Since Tera Orbs are at least transparent so going from a Black to a Dark Blue is more feasible then a Master/Dark Ball.

Yeah, it honestly may be, like someone said/joked earlier, the new Orbal ball, or it is a new ball type specific to their land, or like is CS, a certain type of people have special abilities and that may require them to use a specific type of Mon that needs to be caught in a special Ball.
 
Oh right setting stuff:

Conflating Tera Gems with Quartz, and Terastal Energy with Orbal Energy, is low-key the cleverest part of this crossover, since both are a sort of hard magitech heavily associated with the local elemental system (the seven elements of Zemuria and the Pokémon Types here). It's also interesting to see that Galar is the other major Tera-tech power: did their canonical exploitation of Dynamax energy get absorbed into a more universal system to better fit the Trails crossover? It's what I would probably do if I was writing this.

Also kind of curious what the international politics look like here compared to Trails. Obviously Paldea is Erebonia, with its competing factions of Nobles (Nobles), Nationalists (Osborne and Pals?) and Republicans (ILF and their sympathizers?). The Great War mentioned here doesn't have a direct equivalent in Trails - it could be the Hundred Days War, but the timing is different and so too are probably the causes and results. Also we don't know who it was fought against, or if Kalos and Galar are direct stand-ins for Zemurian states (although I could certainly connect them to Calvard and Liberl respectively just through political theming as a republic and obvious rival to Erebonia (the France) and a smaller but exceptionally scrappy constitutional monarchy (the England In A World Where Colonialism Isn't A Thing).)

Side thought: If Dynamax is still a thing on this universe, seeing terastal induced giant pokemon would be super cool.
