Must be pretty new WoG or you're going Fanon here. The only WoG I'm aware of on the subjects only states that souls don't come up, entities don't have anything to do with them. If they exist, entities haven't discovered them and don't interact with them.

The supposed boundary manipulation you're using on Coil is much too arbitrary compared to the kind of boundary manipulation Yukari is known for. When Yukari's boundary manipulation is explained in various Touhou material, what she does makes sense in how two concepts are related. A good example being the boundary between the reflection of the surface of the moon and the actual surface. Fantasy and reality, night and day, life and death, points in space, all of those things make sense in how they relate and how they're separated by a boundary that can be manipulated.
It would be great if you could make applications of Yukari's power interesting and sensible, and not just unexplained applications of the no-limits fallacy.

With Coil, it's honestly more or less just taking away his free will. I guess a better boundary to be used would be something like [Free Willed / Enslaved], or maybe [Sapient / Unintelligent] or something. Really, anything that just renders him close to brain dead but able to mechanically answer questions. Something the like of which the SI Yukari can brute force, since there's little worrying about collateral damage to his mind.
I'll admit I'm abusing the no limits fallacy and going with memetic-power Yukari a bit, but I'm trying to have it make some sense. For example the first bit with connecting to the internet, basically shrunk/eliminated the border that would separate the laptop from the net. If something doesn't make sense, it's probably because I didn't articulate it quite right.
Conceptual powers are bullshit, and Touhou is full of conceptual powers. Like the ability to destroy anything, or the ability to straight up eat history, or the ability to grant true immortality. That's what I was thinking too, YukariSI has already broken logic several times so what's one more to make the entities self-sacrificing PR heroes? while keeping their mysterious persona and not being affiliated with any organization.Given the trope of the hammer (powers) and the nail (problems), it seems impossible to even consider mundane solutions without using a shard's power. The Entities have no creative thoughts whatsoever, absolutely rely on the host species to figure something out and gather as much data as they can. Unless Yukari has a specific boundary that can trivialise the issue, it seems pointless to try.

But, if a Path could be modeled around her, it may be more difficult for her to deal with them. For now, they'll stick to a wait-and-see if she might hinder their plans.
