This is clearly a peaceful vessel of science and totally not a cutting edge warship capable of sustained power projection far beyond Federation space

I feel like cargo bays help with ease of manufacture (and are helpful with relief missions), diplomacy because 'speak softly and carry a big stick', and either fabrication for extra disaster relief or SCIENCE!!! ...because science.

And if the ships are mostly operating within Federation territory then they should have easier access to shore leave than an exploration vessel, so crew recreation shouldn't be as pressing an issue?

If this was a ship we were sending on five-year long solo missions, then I could get more behind the fabrication facilities, but a battleship implies being kept on a slightly shorter leash so that it can coordinate with other forces and stand ready to strike against the Federation's enemies. There's simply not a good reason for a ship this valuable and expensive to be used as a glorified construction ship.

If we could stick a few industrial replicators in the Cargo Bays - and I don't really understand we can't given the Endeavour-class did just that - then I might be willing to lose the Science Labs for them. But as things stand, losing Scientific Facilities when it's likely to add more than a letter grade's worth of scientific capability? It makes no sense given what this ship will be doing for most of its service life when it isn't killing our enemies.

I suppose if you deliberately wanted to make the statement that no, this is a ship meant purely for defending Federation space, not projecting power far out of its borders or leading invasion fleets deep into hostile territory, then taking the scientific facilities makes sense.

On the other hand, the flip side of this is that giving up the logistical benefits of the replicators + antimatter storage would worsen its capabilities in a longer war. Being able to patch up battle damage after fights and having bigger stores would make the Sovereign far more capable of sustaining a high tempo of engagements and continuing to operate even without reliable resupply.

And on the gripping hand, I'm not sure how many people would buy the first point considering Starfleet designs a lot of well armed explorers with high endurance anyway.
