It is the difference of having to deal with the risk of an individual and potentially one organization then to deal with multiple organizations who are more concerned of people murdering or kidnapping acolytes in their own churches.

Primarily speaking, the reason for why the victim may not report to the authorities are multiple, one they are wanderer going to the city which is unaware of how the Church here is viewed so they don't want to risk themselves to put their Word against the Word of the Church especially with the chance of the person who attacked them lying and the authorities believing and branding them a criminal.
Another is that they could be bothered dealing the hassle of the authorities and leave as they are disguised and their no way for their them to be affected by this.
Another is them being a criminal and not wanting to get on the Church's badside, they leave the victim alive so that chances of being angered are reduced.
The reasons for why the victim may be report in essence are many either from caution, lack of caring, fear or other factors.

From what we have seen from our interactions, as long as she is asked, she will answer honestly. Especially considering that she considers herself right.
You are also assuming that they may think that she has wandered away when they can know how loyal she is and what her general behavior is far more than what we know. So risking that this acolyte is somehow one of those who wanders off sometimes or is less responsible is a gamble especially with the fact she seems much more loyal a person to wander off without telling her superiors about it.

And from the words of Vecna, we know that the Church has great influence in the world, and this means that they cannot be ignored. In addition, the leader of the local Temple did not seem to me to be someone who would take someone's disappearance lightly.
That would be enough to warrant an investigation, though. Especially due to only the artefact being stolen. Which pretty much make it useless to even try to not kill her.
Just because someone disappeared doesn't mean they were taken by necromancers or demon summoners.

Not necessary, but it's a pretty reasonable explanation given the circumstances. And even if they were ordinary people, they still attacked the Church. This is not what a common criminal would do. You need the motive to kill. And hiding the body means that it is not accidental murder or accident.
Yes, it is a possible fault in the argument which I did not mention as I considered it very unlikely as when rereading the scene, the behavior of the acolyte seems far to loyal to be sort to just wander off without telling their superiors about it especially when they seem to be the only acolyte who is managing the Church. Additionally I find it better to consider the likely failure points that exist then too hope that this acolyte is the sort to wander off especially with limited information we have painting us the opposite picture. Although admittedly I do attempt to not go too deep into possible risks as I find it very easy to go overboard with them.

All the valuables on the priest beside the emblem is her staff and her wallet, which is thin. Vecna would still take them whatever the result if that's what worries you.
I will repeat myself. Thinking that a random necromancer would attack that specific church to get bodies is absurd. So I doubt they will follow that logic.
