The Federation in Prime actually made the Pirates scared. Sure, their on-screen showing was poor, but the troopship landing was an "oh shit" moment for the Aether pirate garrison...even if they were promptly slaughtered by the Ing.Metroid Prime 3 was reportedly a good game. I say reportedly because the controls were so strange I gave up by the first fight. Loved the first two.
Metroid: The Other M doesn't exist. Metroid Fusion still has exceedingly negative implications about the ethics and wisdom of the GF.
None of the Metroid games say much good about the GF's competence at fighting, though at least in MP3 they put in a good effort.

The problem is they live in a high-softness high-power sci-fi setting similar in many respects to Star Trek, where the only thing that matters is how much bullshit space magic you have, rather than whether or not you are competent enough to grok basic military logistics and tactics.I mean, they've got (mediocre) power armor, weaponry on par with Samus's own power beam, and even counterparts to her missiles.
Also, rapidly reproducing starship pests, local wildlife, and even parasites are capable of piercing through said power armor and eating you alive. Samus Aran is a sapient humanoid, who lives in a civilization with recognizable core features like arts and sciences, alphabets and language, etc etc. The Chozo are sapient humanoids, who live in a civilization with recognizable core features like arts and sciences, alphabets and language, etc etc. Komodo dragons are not sapient nor humanoid nor civilized, ditto for pine trees.You are literally more closely related to a pine tree than a Chozo. Moreover, everything we've seen in canon depicts the Chozo/GF/space pirates as, while certainly different, nevertheless largely recognizable and understandable.
