Then explain that you sent him away because your work is very important and possibly dangerous, and you didn't want him to be lonely with you working all the time so you sent him to live with one of your old friends so he can get something of a regular childhood. End it off with a promise to call or visit whenever you can, and tell him that you love him.
Then ask him to put his sensei back on the line so you can talk to him. Ask him to make sure Shinji goes to a normal school and interacts with children his age. Also, tell him to report any unusual activity and to keep an eye on Shinji's mental state; God knows what losing his mother will do to him. After you say your goodbyes to them both and hang up, make a mental note to ask Fuyutsuki who the hell this guy is and why Original-Gendo chose him to watch his son.
Plan for Kyoko and Asuka
[X] Barring the miraculous discovery of some method of artificial ensoulment (also seen in 'Nobody Dies'), we may have to sacrifice the doctor for the good of mankind. We only have a year to find an alternative unless we push the contact experiment further into the future, and that poses its own issues with giving Asuka less time to train and possibly making SEELE suspicious. Therefore, we should devote a minor amount of resources to the task, but in the likely event of nothing else being possible we'll make sure the contact experiment goes awry so Doctor Kyoko is fully absorbed into Unit 02. We'll also want to make sure Asuka isn't present for the experiment, and to arrange for mental support for her afterwards.

"Shinji, I apologize if I'm waking you, I just wanted to call to say...I'm sorry. I didn't really mean the things I said at the train station."
"Y-you didn't?"
"No of course not, I was just very upset at everything after losing your mother and I...I handled it poorly. I'm sorry."
"Th-then can I come back?"
You wince at the hopeful tone but steel yourself
"I'm sorry but no. You see Shinji your father is in charge of some very important work that would leave very little time to look after you, hence why your with your sensei. I promise though that I'll call you and visit whenever possible."
"R-really? You promise?" Somewhere along the line he'd started sniffling.
"Yes, I love you Shinji, goodnight"
"I-I love you too dad. Goodnight!"
After telling him to put the tutor back on you promptly inform him that he is to enroll Shinji in a public school to socialize while continuing the tutoring on the side as academic support.

"Ah, that's the problem. We can't do much of anything."
Fuyutsuki gives you a concerned look while waiting for you to continue.
"You see, as I'm certain your aware, the Eva's need a soul within them. And unless we can find some miraculous form of artificial soul entrapment on relatively short notice we may be forced to sacrifice Dr Soryu for the good of humanity."
"So much for preventing tragedies"
"This is a unfortunate situation. I'm soon enough in the timeline of events that it hasn't happened yet but too late to truly have the time and resources to realistically stop it in a ideal manner."
"Then what pray tell are we to do?"
You get up and begin to pace
"We have a moral obligation to at least put the bare minimum resources to the task but we must plan for the worst while hoping for the best. The time it would likely take for such a undertaking of research to be successful would force us to move back the contact experiment which could result in 02's pilot being under-trained and/or-"
"SEELE getting suspicious."
You stop at the other end of the room and cross your arms "Indeed. In the likely event the contact experiment happens we should sabotage it so that Dr Soryu is fully absorbed."
"Considering you said she took her own life in the original series of events I take it you mean this as some sort of mercy killing?"
"That and for the sake of her daughter. Little Asuka not only found her mother after her suicide she also had to deal with her own mother being so psychologically damaged she couldn't recognize her own daughter. This combined with her father flagrantly cheating with another woman inside the hospital his wife was staying in within Asuka'a hearing range."
"Dear lord"
"Heh, this series is infamous for many things. One was how it seemed like every character needed therapy and none of them seemed to get it. Oh and before I forget have NERV hire a on site therapist."
"I'll make a not of it. So, anything else in the somewhat immediate future?"
"That depends" You say turning around to look him in eyes with a straight face "how willing are you to play cupid for a couple of college students?"
"You...can't be serious."
"Deadly so"
"And how pray tell will setting up college students help in the long run?"
"Because one half of tge relationship could go on to be a Captain turned Major working under us and the other will go on to be at the very least a double agent with ties to us, the U.N and intent on looking into SEELE.".
Fuyutsuki face palms "Fine we'll see what we can do about that. Now anything else?"
At the moment that's it for my side of things. Now it's your turn."
"What do you mean by that?"
"As we've already established I only have memories and knowledge of the series itself. In this world I have nothing else and will need information, hence where you come in, our relationship will be give and take in a way. I provide information and context to potential future events, you will give me what information I lack so we can form more comprehensive plans."
Fuyutsuki nods. "Very well. What would you like to know?"
