I feel the need to point out that clearance explicitly does not work that way. When a head of state steps down, their clearance level is generally revoked (I looked this up). So you will have to work to get that back, and getting access to projects like Insight will be more difficult than it was to open up at the start of this quest. You're not the only one who's been saying this, so don't feel singled out, but this is an important point to raise.

Loss of security clearance could get in the way of serious work later on. It could even interfere with research if we don't have clearance to access what we need to study.

Maybe but I feel that we can lose it for some time , besides Project Insight won't be back up for some years and the shiplords aren't gonna come soon. And you said that when the aliens come the goverment will ask us to do something so no point in going Ever Present

You say that as if alien diplomacy is the ONLY task that we want to deal with. Do we want to help humanity explore the stars? Do we want to help humanity defend itself against threats? Do we want to do anything with Skylark or Alexandria? Do we want to help with Project Harmony? Do we want to HELP get Project Insight back up and running instead of just waiting for it? Do we want Vision's help?

We can still build it regardless of which path we take, and Mary can still work there if that's what she wants to do.
What exactly can the Institute do that Mary can't already do at the Ministry of Science, with more resources and literally everyone with any research abilities at her beck and call? Frankly this whole Institute sounds like a vanity project to me: a way to horde all our favorite

It Seems to me people believe that Ever Present means that somehow Mary disappears into the ether and we won't ever see her again.
Which I don't understand... Either she stays a Minister and we work with her, she leaves and we recruit her or she leaves and creater her own research institute, in which case we can hire the services of her company for government projects and still work with her.
@Snowfire; I asked this before, but can you just confirm - or deny - that Worlds Lover will create smaller successes more quickly but won't allow - or make more difficult - to implement large scale testing? Basically, we can harness a small ritual team of 5 quickly but won't be able to do a citywide ritual. Secondly, how would the teaching campaign be handeled? I assume in Ever Present it would be a minor thing to hand it off to PR and keep them updated while with Worlds Lover it would be a mayor undertaking?
