Due to his own distortion and emptiness he is seeing all of them at once which is why he is terrified
 
then how Emperor recognize the Avalon, it after all not exist in warhammer.
You are in in Shirou's head/soul and the Emperor is an immensely powerful perpetual he is stating what Shirou knows of Avalon and then commenting on the legend of King Arthur. Also he did not recognise Avalon he only recognised it's name after you spoke it.

so Throne Emperor is noticing Magnus's Survival from Warhammer-verse? Is he just using Shirou's Memories to Compare it with his Version of Arthur Legend? Even so, there is no weapon like that in Warhammer, maybe it will be a far more believable thing if he is awed by such conceptual item exist as it does not exist in his timeline.

Is it the Emperor? Is it just an echo of him from Magnus's memories? Is it how Magnus saw the Emperor? Is Shirou in far more danger than is healthy for him? More importantly where is Magnus?

No he's just commenting on it and noting where it is from and then considering if replicating the process is worth it or not.

Even so, there is no weapon like that in Warhammer, maybe it will be a far more believable thing if he is awed by such conceptual item exist as it does not exist in his timeline.

Whether the Emperor is awed or not Shirou cannot tell as he too is in awe of the Emperor, in a sense he is entranced, Please keep in mind you are seeing the Emperor from Shirou's perspective, right now he is staring at a being that reflects every aspect of humanity at once. Think of it like the scene from the Matrix where Neo is looking at every possible reaction he could give. Now Shirou is looking at that but instead of a thousand screens he is looking at one where they are all playing at the same time overlapping each other.

That is to say nothing of the presence the Emperor commands, he made an entire legion kneel with a word (can caused Lorgar to go traitor). His very presence made Corax's comrades on Deliverance kneel, those people where freedom fighters who had fought hard and smart to overthrow their oppressors. And the Emperor made them kneel without doing anything, his only reaction to this was saying that it was an occupational hazard. Suffice to say while Shirou's will is impressive he is not strong enough yet to overcome his awe, give that time.
