I would find this a lot easier to stomach if there were Jedi who said "Screw this! We're not abandoning the Galaxy now!" and stayed out to fight, but so far, there is no indication of that. Apparently they all just ran and hid like cowards.

You joke, but I wouldn't be surprised if some of the Clones turned to write stuff like this to cope. Being placed under mind-control without warning and forced to murder your (for the most part) trusted and respected Leaders, sometimes even Friends, is not a pleasant thing...
