The biggest problem with Evil Sakura attacks is probably going to be realizing in character that Sakura's behind them before she picks off our allies.
Unfortunately, Ilya's all alone right now, if she switches targets, but we can't go guard her without abandoning the vulnerable people at the shrine.

Actually, we have ample reason to suspect Sakura already. Not enough to prove it, but plenty to point in her direction.
Servants can't be hurt without magic; whether it be mages, Servants, NPs, or Elementals, you have to be magic of some kind to hurt them. Which this clearly was. And as it happens, there's a very short list of mages in this town.
Next, while you could in theory kill a Servant with just an enchanted object, in practice you usually need a shitton of energy to keep up. Rin cheats with her jewels, Ilya cheats by having bullshit prana. We just learned that Sakura contains one or more Servants, so she definitely has the raw power lying around, if she can find something to do with it.
Most important though?
Sakura knows she has this power, and she's declared that she will keep it because she wants to help senpai aka Shirou.
This is the real kicker; a mysterious force shows up, right after one Master suddenly gets several Servants shoved in her, and then declares her intent to keep and use them. Hell, going after Assassin and Caster for moar powah and ignoring Deis even makes perfect sense; the entity wanted the Servants because that's what makes it stronger.
Now while this could in theory be yet another interloper, Occum's Razor implies that given how quickly these events occured, they are related.
We don't have enough to say for sure this is Sakura, but we have enough information to say she may be related. And this narrative hangs together quite nicely.

One small issue I see: what are the chances that Rin's also told them about her conclusion that you are the one going on a rampage? Admittedly, having Deis there when Rin thought we killed her will kind of counter that claim, but we still might not receive the best welcome.

Deis needs to rest, herself. Also, we don't know, IC, that the tentacle monster only comes out at night, and I'm leary of using OOC reasoning to justify our decision to ditch Caster and Deis when they're vulnerable.
Given past exchanges, I don't believe Saber has a high opinion of Rin. Flan is of course a monster, but a polite one.
She's gotten a good look at how much Flan was repeatedly provoked and still kept control. How many times we broke into their place and did nothing beyond voyeurism.
Generally I don't believe Saber would trust Flan, but she would be willing to talk first.
Shirou would PREFER to talk and not fight at all(though Flan doesn't respect him much so she won't care).
Incidentally, Sakura's Servant count at this point:
-Gilgamesh - Worth 4.
-Cu Chulann - Worth 1.
-Fake Assassin - Worth 1(?). Implications were that since he wasn't a 'real' Heroic Spirit he doesn't get drawn in, or Zouken wouldn't have been able to summon True Assassin using his spiritual core.
Servants still in the game:
-Heracles - Worth 2(?), as one of the most powerful heroes out there, Heracles may be worth more than one.
-Arthuria - Worth 1.
-Medusa - Worth 1.
-Medea - Worth 1
-EMIYA - Worth 1
Black Grail capacity is at 5/7.
White Grail capacity is at 0/7.
According to Irisviel, you start losing control of your instincts at 5/7.
According to HF route, at 4/7 Dark Sakura would begin to lose control of her instincts, controlled by regular dickings. At 6/7 she'd begin to manifest the Shadow even in twilight hours. At 8-10/7(this point is unclear, since I believe Ilya may have taken EMIYA and True Assassin's core, while Sakura took Arthuria and Heracles for Blackening) the Black Grail begins to manifest, and she'd be drawn to the Grail Cavern to summon Angra Mainyu.
Which means right now, Sakura has to take out any two Servants to go to endgame.
Weapons effective on the Shadow:
-Church Sacrements, effective, but there's no powerful exorcists to wield them.
-Holy Noble Phantasms(that means Arthuria, Shirou and EMIYA), though since the Shadow has type advantage on all spirits, Servants do poorly.
-Regular mages(Rin, Deis, Ilya) are effective, but the Shadow would outlast their stamina sooner or later.
-Massive Overkill(Sword of Zeltretch, Flandre Scarlet)
Current estimation. We have the morning, maybe the noon, but evening we'd have to be with Ilya or Medea.
If we reach evening without solving the puzzle and informing Medea + Ilya, one of them will die and endgame commences.

Actually on reflection, I thought Gilgamesh's soul was as strong as 3 heroic spirits? Instead of 4?
Maybe. Small difference though, once she Blackens Heracles or Arthuria its pretty much death for all.

Well, Flan could take them both if need be. Assuming she got a clear shot.
Shit's pretty fucked by then though. The one saving grace is that I think it takes time for Sakura to blacken a control a Servant. There's definitely a period of time between Saber and Herk being eaten and then their Alter versions showing up.
...Also, the Herk fought in Nine Bullet Revolver is weaksauce Herk with no Nine Lives, Flan doesn't even need her trump cards to kill that poor, crippled bastard.

Said Heracles was also resisting Blackening(he was hesitating to attack Ilya) and tore his skin off at some point(unless that was EMIYA).

Actually, in canon Gilgamesh could rip out of her, and that's Word of God. It's why Sakura focused on digesting him after she nommed him.
In this case, we wrecked his corporeal form so I don't think he'll be coming back from this, unless Sakura was really stupid and just let him sit around in her stomach, and then he reconstituted himself. Not beyond the bullshit that is the King of Heroes, but probably not happening.
...Also, we sent Lancer into Sakura soon after, and Cu would break his foot in Goldie's ass before letting him escape.
