Anno 2070 and Ghost in the Shell, then you have a basis for Mass Effect, but a TOS/Enterprise Star Trek pit-stop before Mass Effect, could be handy.

Ahhh. Mass Effect, been 10 years since I took over the mantle of responsibility towards humanity, I watch over them as they grew and their knowledge upon the greater universe, element zero and mass effect technologies, too, grew. I both watched and participated at the 'First Contact War' and scared the crap out of both sides for fun. While I may have been humanity's ally through technological means and acted as their guardian, at times I still teach that they are mere humans and that they should not, ever, in any instance forget that. That there is only humanity and no human.
During the First Contact War, or known as the 'Human-Turian Conflict' or the 'Relay 314 Incident' by the Turians, saw humanity grew to fear alien entities. And what's more is that they asked me for guidance, me who was their guardian, me who was another alien to then, I told them as such and I was happy to know their answer. Hence I assisted them into transitioning more peacefully than it did when ME was just a game.
'You're not just our guardian, you're not just another Alien, to us, you ARE family.'-Huh. Words. That is what it took for me to move, to reveal myself to the galaxy, to reveal who was guiding humanity, protecting humanity in the shadows. And so I reveal I did. I was-no, I AM happy to know that humanity got my back and supported me all the way through. But the Council? The other races? Especially the Quarians? They were NOT happy with it, which makes me kind of sad. I was fine with letting them be. But they just had to take it out to the humans, the humans whom I watched over, guided and protected, the Humans who literally did nothing to earn the Quarians' ire.
Telling that I was upset, was a massive understatement. Due to anger I took the 1st FOG Orbital Fleet, all 2 thousand plus Baikal-class Battlecruisers, and tried to went and knock on the Quarian's doors and demanded an apology-Not for me, but for the humans whom they've thrown their un-just and baseless insults and slanders at. Luckily for the Quarians, I was stopped by Humanity whom mind you, begged me to stop. They, the Humanity, knew what I could do, they knew that I would annihilate the Quarians quite easily. They begged and asked me to ask myself if it was the right thing to do. At that moment, I hesitated, for the first time ever since I became FOG, I hesitated.
Seeing Humanity cried and begged me to stop, I was touched and sad at the same time, I was sad because I let the race whom I now treat as Family, cry and I was touched to see Humanity grew and became a splendid person. It was like-yes, a mother, a mother seeing his sons and daughters all grown up, mature, happy and with their own families. It was like seeing those very same sons and daughters leave-Not because I grew faster than them, but because they grew past me, they are actively trying to guide me back as I guided them in the past, all to become a better person.
My heart was tugged, and so I stopped, I let the Quarians' insults my sons and daughters, any children-loving mother would be angry and would protect their sons and daughters from the offenders. But I held it in, all because I did not want to see my sons and daughters cry and pay for the mistakes of their parents.
Soon most of the pain have past, and Humanity restarted its tracks and expanded into the Terminus System, I, having meta-knowledge of the dangers of colonizing far away from other human worlds, actively guided and guarded human-colony and trade ships I come across. However disaster soon struck again in the form of the Batarians and their slavery. We lost half of the entire population of colonist at Mindoir against the Batarians. I was absolutely livid, this time I gave in, turned my emotion emulators off, took my 1st FOG Orbital Fleet and lit the Batarian Homeworld on fire.
Galatic repercussions be damned, no one, NO ONE KILLS MY CHILDREN AND GETS AWAY WITH IT. I'll show them, to the galaxy, why I am called the Supreme Flagship of the FOG.
Hmm, this seems a bit rushed. This single chapter could possibly be an entire arc if it was actually fleshed out. I do hope that you "zoom in" for the next few chapters on the fallout of these actions.
Also, the amount of ships would mean no core calculating power left for the MM.
First hit a few other verses, if possibly, those that do not use FTL tech in any way.

That is only assuming that she is running their computational power through her own core. It's entirely within the realm of ability that those ships don't even have Union Cores. Local ME tech is fully capable of creating entirely VI driven ships with the Geth taken as example. The Factorio tech is also entirely capable of fully automated platforms if not exactly combat capable but that can be taken care of with VI from ME or some of the crazier stuff from XCOM. She would just need to be the command and control nexus of the drone swarm. After all, while it's not an exact match, we have programs today that are entirely capable of executing pre-designed tactics in just about any videogame you come across. Now, granted, they have the benefit of a lot of advantages but most of those are things that have to do with target identification and tracking, which are handed to the modern AI on a silver platter via being determined inside of the computer. But VI have been shown to be entirely capable of covering for those weaknesses.
Further, One of the MMs in the series was entirely capable of building her own workforce of AI controlled mechs just by studying herself.
Not underneath the turret silly, like the pic of Musashi you kindly provided I'm having those secondaries mounted at the beside the elevated turret also a bit farther backwards, like the ones mounted on the pic at each side of the bridge. Also since the hull is basically a bigger, bit more elongated version of the Yamato hull as I've already said, the primaries'll be a tad bit more on the front.
Oh. Ok. Yeah. That makes perfect sense. Forget what I said about the firing arcs, they should work pretty well provided that the main turret can spin freely.
FOG Union Cores, specially Supreme Flagship Union Cores are ridiculously powerful, in the manga, Yamato provided 2% of her processing power to give DD Yukikaze her own MM, 2 fucking percent mind you, plus later on on the manga she 'hired' Vampire and as payment for that Yamato also lent her processing power to her, and like Yukikaze, Vampire also gained a MM.
Mind you, that's the Yamato lending out stuff. And since the FOG uses Quantum-tech, they don't have to worry about distance.
A FOG ship, specially a Flagship, is like a pseudo-commander, if you allow it to be unchained from the Admiralty Code and allowed it full control of everything.
So it really doesn't matter if the SI has a full-blown AI or not, the SI can just put basic AIs or split the SI's consciousness to control several to hundreds of units like a Homeworld RTS Player would.
EDIT: FOG Ships can upgrade themselves in anyway they want as long as they have the needed stuffs for the upgrades. ANY UPGRADES.
The Baikal-class, the original from G00, is already streamlined and beautiful as it is. Plus don't forget FOG-based Stealth Systems, if you just give a FOG ship a paper about OPTICAL CAMOUFLAGE, they'll make it in a few minutes.
Also if you flip a Baikal-Class around it's actually, already, a sea-going hull.

I'll have a pit-stop at Homeworld Universe just because I wanted to have my SI get her grubby fingers on dat Trinity Core. And that I like Hyperspace more than Warp Drives. It'll be just a quick stop, maybe 3 or 4 chapters and then I'll have SI leave HW-verse.
My favorite FTL would either be the Jump Drive or the Psi Drives from Stellaris btw.
As the light from the Trans-Universal Drive faded I opened my eyes only to see nothing but stars. I am in space. I looked around and saw nothing but me and my Baikal Battlecruiser and a desert planet.
A desert planet with primitive a human-based satellites on it. I thought of moving towards the planet when I saw a ridiculously sized spaceship under construction in the orbit of the desert planet.
Wait a second... Wait a goddamn second! That tall banana shaped object! That's the fucking Kushan mothership!
…I am on a Homeworld-verse… Just before the Kushan Mothership finish its construction… Just before Kharak was burned to the ground.
Hm… Let's intervene when the Taiidani attacks. Lessee… Add in this command when you spot a Taiidani ship and wake/warn me up will ya?
…I may have been rushing this… How would I find the Core in this ice field… Urgh… I let out a defeated sigh. Guess I'll have to do it the hard way.
I opened my D-Storage and took Fuji, Hikage, the Dropship and the Shindens out. Of course I had them equipped for space-travel and combat. I had the group split out, turned their sensors to maximum and searched for the core.
Hours later
Oh. My. God. Where the fuck is it!?!? Fuck it I'm going to bombard this entire system with sensors-filled specialized drones.
Again… Hours later
FINALLY! Fucking finally! Now I can hide the fact that I use Warp for FTL… Let's see…
I opened a portal and poured nanomachines on the offending core and waited for its magic to do its thing. A scan from atom to atom, nothing will remain unturned.
In the meantime I send out a ping towards my stealth drones in Kharak and receive an all clear signal. No Taiidani yet. I also took all the drones, probes and crafts I spread out throughout the Ice Field and stored them back in.

And yes I wanted that created and installed. I send a command to fabricate myself one Hyperspace core, I also modified my Baikal to fit this big beast of a core inside. I also had my R&D research 'Deep-Space Antennae' to detect Hyperspace Signatures, I didn't need to research 'Gravwell Generator' as the FOG had a more powerful form of Gravity Generating tech and instead made my own which is a lot more powerful and has a wider-range, not that I'll use it, but I'll just have it in my Database just in case.
It took 3 days to fabricate a Hyperspace Core but it was worth it. After the installation I immediately tested it out and head onto the Gate of Balcora, a success as expected, now, I obviously don't have a progenitor dreadnaught to power the gate but I can use the warp drive instead. So I did just that and now the biggest prize in this galaxy, is now in front of me, Sajuuk, welp time to sprinkle glitters and yoink the tech on it!
Now time to back to Kharak. While travelling I decided to take my time and improve all my stuff. First I had my shields changed, I took the P-Shields as my main shield and had it Elerium powered.
I took time and integrated the Phase Cannon Array and Nanite Cannon forms into my Variable Primaries and Secondaries. I also took replicated two more Hyperspace Farjump Cores and created my own Trinity Core inside the Baikal, now it can jump from edge to edge of the galaxy in a single jump, albeit taking days possibly weeks of travel to do so, still a better improvement than one Hyperspace Farjump Core.
I also had the Baikal modified to fit all those upgrades I made, and so from 1.9km long, it is now 3.4 kilometers long. And since it's bigger, I upgraded everything that I wanted to upgrade. I also changed its classification from a battlecruiser into a flagship.

Coming back, the Banana ship is still under construction, bored as I am, I initiated first contact by making 'Hikage', 'Sparkles' and 'Flare' stay inside their sensors' detection range positioning them in a way that looked non-aggressive. Of course the Exiles were surprised to see 3 armed ships appear really close to the Mothership, as they are scrambling Resourcing Units, Cargo Haulers and Observation crafts all over the place.
Amused as I am, I downloaded their language and sent them a message.
'Ahh. Please don't mind me and continue what you were doing. I was just surprised to see a kilometer sized banana-shaped object in space.

AN: I decided to have a pit stop in Homeworld-verse
AN:: Thank you for your wonderful suggestions on which verse should I go, unfortunately I won't use all of them as my knowledge of said universes lacking, I'm more of a anime sci-fi with touches of western sci-fi. Although I am not that knowledgeable on sci-fi on this side either so….
The attack finally began when my secret backdoor connection to the Kushan science/exploration ship went dark outside of the Kushan Sol System. With it, I performed final systems checks on all ships and waited, I waited and just like I have been doing for this past 3 months. It was mind numbing to wait that long, for me it was like waiting for 10 years instead of 3 months, just a few more weeks, If I can hold out for a few more weeks…
…The Taidanii came in force when the Kushan Mothership went into hyperspace and I performed a long jump, right in front of the orbital scaffold the Kushan uses. Both sides temporarily stopped fighting to look at the 3.5 kilometer long vessel while I hacked both sides' communications discreetly to gain tactical advantage and announced that 'the Kushan are under my protection and that the Taiidan Empire attacking a race under my watch means declaring war on me.' Of which, as expected the Taiidan argued saying that the Hiigarans broke a thousands of year old treaty, I counter-argued that 'the ones they're attacking weren't the Hiigarans but the Kushan, whom are the descendants of the signatory, and that the descendants are completely unrelated to the treaty and that they didn't even know about it.'. And then they shut down their communications and continued their attack.
Since they ignored my warnings, I proceeded to release the Shindens, 'Hikage', 'Sparkles' and 'Flare' from their docking bays within my Baikal and attacked the Taiidan fleet who just used the Low-Orbit Atmosphere Deprivation Missiles on Kharak.
I had my Shindens to try to intercept those Planet-Killer missiles and had the Baikal, Hikage, Sparkles and Flare proceeded to utterly demolish the Taiidan, they didn't even bother surrendering, they knew that at the moment they launched their attack, there was no going back there would be no mercy as they became the monsters that used the dreaded planet-killer weapon and killed a large portion of the Kushan population.
With the Taiidans destroyed and my evidence prepared for when I initiated contact with the Bentusi, I waited for their Mothership to come back.
"Kharak Mission Command, this is the Mothership, we have returned to bring grim news about an attack by unknown space forces towards the exploration vessel."
"Mothership, this is Kharak Command, we need assistance, we were just attacked by an Alien."
"What?!"
"Yeah, 'what' really, we got attacked by some Aliens and got saved by another. See that woman on top of the turret on that Mothership-class ship? That's the Alien leader who helped us."
And when the Kushan Mothership, which ironically was named 'Pride of Kushan', came back and assisted their people in recovering their dead and missing people, they afterwards requested my presence and are 'asking' on what exactly is happening and who am I, I agreed and they told me that they'll meet me at the 'Kushan'.
They were visibly alerted when I moved my Baikal near the Kushan but ultimately did nothing, then they were wide-eyed shocked as I walked the hundred meter distance towards the nearest hangar the Kushan had.
After arriving and entering the Kushan, I was greeted by lines of soldiers saluting with their rifles to me. I then met with the Daiamid, the governing Council of the Kushan.
After the pleasantries I introduced myself as 'Supreme Flagship and Lord Admiral of the FOG Fleet, Razgriz, Ryven Razgriz.' And proceeded to explain the backstory between the Taiidan and the Old Hiigarans, the ancestors of the Kushan, the distraught Old Hiigarans at the power of a Farjump Core, the Burning of the Angel Moon when the Bentusi defeated them, the Taiidans taking advantage of this to further the war, the takeover of Hiigara and last but most importantly, their ancestors' Exile.
They were visibly shocked, various emotions flowing to their minds-And even Karan S'jet, who now had tears in her eyes. They asked if the Galactic Community would side to them, and I answered 'Yes they would, if you did not use a Farjump core, the treaty only covers the prohibition of Farjump cores and it said nothing about the banning of Hyperspace cores themselves.' I then offered them help, 'I'll contact the Bentusi and you don't have to worry about any further attacks from the Taiidan Forces as long as they let me scan their Hyperspace Core.', strangely they agreed.
I left the meeting with them thanking me, not just the Daiamid and S'jet, the entire crew of the Mothership thanked me as I exit.
I scanned the Kushan's Hyperspace Core and proceeded to fulfill my part of the offer. I left my Shindens and Destroyers to guard Kharak and the Kushan as went out to find the Bentusi, it was hard finding them, so I sent out powerful signals in every direction that says 'Bentusi, a 4000 year-old treaty signed by the Old Hiigarans and the Taiidans were broken, by the Taiidans and that they have used planet-killer weapons.'. The Bentusi caught the signal and came to the coordinates where the signal came from and where I was waiting for them.
"So you were the one who send the message." A voice came from the Great Harbor Ship of Bentus.
"That I did." I replied. And silence prevailed for a minute as I let them partially scan me.
"You are unbounded, like us, but far more advance." I smirked visibly.
"Far advance than you or the Progenitors could ever hope to be. But that is not what you and I both came here for."
"Yes, the treaty and you spoke of the Taiidan committing atrocities."
I then proceeded to explain the whole thing and gave them a copy of the scan of the Kushan core and evidence of the Taiidan using planet-killers and images as well as videos of Kharak partially burning.
"We will have the Council convene as to what punishment shall be given to the Taiidans." Oh. Ok.
"You can find me at Kharak whenever you need to contact me."
"We will after. But before leaving, I would like to know, how come you know of us, of the old Hiigarans and Taiidans and yet we the Bentusi know nothing about you." I felt you narrowing your eyes at me bud.
"As I told you before Bentusi, I am far more advance than you or the Progenitors could ever hope to be." I intentionally avoided the topic. And again silence prevailed before the Bentusi broke it and left a sigh.
"Oh~ don't worry about me. Anyways, I've got an offer you can't refuse Bentusi." That definitely raised his eyebrows, I can feel it.
"What is this offer you speak of." He asked, he bit the bait.
"The 2nd Core of the Trinity, I know where it is." If he had a face I could see he'd be twitching visibly.
"The 2nd Core… What do you wish in exchange?"
"A scan of your Core, the 1st Hyperspace Farjump Core. I'll give you the coordinates of where it is, I'll be expecting that scan when we meet next."
I got back and notified the Kushan that it was a success and the Galactic Council led by the Bentusi are now talking among themselves on how to settle this matter. Now, all that is left is to wait.
Sometime later I received a request of communications from the Kushan, more precisely from Karan S'jet.
"Why assist us?" She asked.
"Why? Because I want to." I answered.
"You do know this line is being monitored, you didn't even bother encrypting it." I asked her back.
"I wanted to know." Curious much?
"What do you want to know?" I said to her.
"Is what you said true?" She asked.
"That it is, I even know of your people's struggle against the Gaalsien up until you've reached the remains of Khar-Toba. I did watched after all." Technically what I said is true.
"Wha… You just watched us try and kill each other?" Ooooh, scary, her voice is seething with anger. Hah, not gonna happen Lady.
"Yes I did, it was not for me to interfere with non-space-faring civilizations even if that civilization was a former space-faring one who long forgotten how to travel the stars. Plus it is written and forbidden by the Galactic Council to interfere with non-space-faring civilizations, therefore I just watched." I explained to her.
She was speechless, so are the Daiamid and the bridge crew of both the Mothership and the Scaffold. It was the truth, even that last bit about non-interference.
Days later the Bentusi came and with them comes the various members of the Galactic Council whom both congratulated them for re-taking their steps back into space and that they they were sorry to know what happened.
As promised the Bentusi allowed me to scan their Core, with this the Original Trinity is now complete, technically. Then from the Bentusi a request of encrypted communications came. I agreed to talk secretly.
"What's this hush hush about?" I asked him.
"You knew of the Kushan Core." I rolled my eyes at this.
"Yes I did, and so? The core was theirs, they somehow successfully hid the core from you and the Taiidans." I accused him back.
"Very well then, Let us leave it that." Oh… Good choice 'cause I was about to snark you about the next thing.
"I see, I'd like to know though, you had the rest of your civilization leave this one in fear of the Beast. Yes?" Slightly smirking, I asked him. I think he just twitched at that.
"For you to even know that… You are full of mysteries I see. Yes my people evacuated this galaxy in fear." He spoke with a tinge of sorrow in his voice.
"Can you still get into contact with them?"
"Yes, why?"
"I'll take the Beast out, you don't have to worry about it. Just make sure that no one else comes and leaves this galaxy prepared, you and I both know that the Beast did not originate from this galaxy."

That was the last time I talked with the Bentusi. And then everything went almost the same as the game. The Taiidans still continued to attack Kharak, the Kushan were prepared this time and fought back, defeating the Carrier Group sent to destroy Kharak, meanwhile the Galactic Council mobilized its naval forces as a show of force, forcing the Taiidan to consolidate their forces and stop the offensive, the Kushan saw this and took advantage of it, in the way however, they saw what was left of their long lost cousins in the form of the cult of Kadesh, they fought and left, to continue their revenge and to take their home back from the Taiidans.
Eventually the war ended and I got a message from the Kushan-now-Hiigarans that their people will be readily and happily help me whenever I needed it as thanks for saving and helping them. Not that I needed help.
As I promised to the Bentusi, I found and hunted the Beast, the Naggarok and the Beacon, long before the Kiith Somtaaw found the beacon and before the Taiidan repaired the Infected.
I sent one last message for the Bentusi before I left, telling them that the Galaxy is now safe and that they should guide the Hiigarans if and when they unite the Trinity and Sajuuk.
I jumped towards the Eye of Aaran, used my replica of the Trinity Core to open it and jump from this Galaxy towards the Milky-Way Galaxy. After entering the Milky-Way, I immediately made a subtle jump towards Sol System.
And it is no surprise that there are humans here, according to human calendar it's currently 2014 AD. I checked just to be sure but no alien influence were spotted and only the ISS is the only active station up in orbit.
I scanned Mars and I found remains of a hidden old Progenitor Terraforming Facility, it was wrecked. There were burn marks and wrecks of vehicles in the facility, even human skeletons, possibly these people were attacked. I completely erased any Progenitor and Alien traces on the planet, the Humans-err, Earthlings need not know of this.
I also spotted drone rovers in Mars but ultimately left them alone, those were probably Earth's.
I went back towards the Hyperspace Gate and scanned it as I forget to scan the Aaran Gate. After scanning it I finally left this universe in a bright flash of light.
AN: And that's it! A pit-stop into Homeworld universe. Initially when I wrote the part where SI arrives as Sol, I had her discover both the UNE and the Vers Empire of Mars, entering the setting of Aldnoah.Zero where the Aldnoah were actually Advance Progenitor-tech. That aside, you're completely correct, aside the fact that SI's head is filled with knowledge from being a FOG Quantum Super Computer, she isn't really that 'smart'. Hence I try to avoid situations that requires heavy thinking and problem solving without guns since I'm not that smart anyway.
When the time's come Razgriz meets a SI PA Commander and find's out you can't solve all you're problems with guns cause your opponent can just drown you with steel bot's...
Speaking of FTL drives, would not the one from Galactica be the best fit for the Fog? The range is specifically limited by processing power and they have that in abundance. Though with her given tech, SG seems like it might be better.
Hmmm, having just read the new chapters... I feel the Bentuzi rolled over a bit too easily. Maybe a comment about being advanced but still quite Young? Maybe done a backhanded compliment and thrown a few old unused Bentuzi educational material on how to "ancient implacable alien" at other people right before leaving? Because despite what she thinks, the Bentuzi certainly have her number.

I agree, I for one was not satisfied with how I did it but it was adequate enough IMO. I did got stuck on the Bentusi-SI encounter before I somehow managed to write that.
Also the thing about Bentusi, is that they gave in to their fears of the Beast, and being 'Binded' as was shown in Cataclysm. And they also felt guilt about the Hiigaran Exile, on the fact that many innocents that didn't need to die, died. And the fact that they wanted to be the nice pro-peace wise uncle in the neighborhood who kept out for the young ones, they both succeeded and failed IMO.
And don't forget my SI is... kinda psychotic-ish. Callous regards to sentient-life plus the fact that she can control her Emotion Emulator to either be the most sensitive snowflake or the most cold and logical machine.
If she gets any bigger, then she might be better of with a SSD or so.
A nBSG FTL drive is short range, ad a Macross/Robotech FTL drive to it and...
Funny thing, Star Trek Voyager has a Fold-drive that does the same thing, so it is Warp field related.

Sure, she can build things and store it in a subspace pocket, as long as she uses local tech for this build, would then make a nice restriction.
