I don't think that's the only reason. I haven't reread the quest, so my memory is a little fuzzy, but I think Lupin is also showing major favoritism to Harry to the detriment of everyone not in Harry's class. Like, of course there's the fact that he did his best to teach Harry the patronus but said no to us. But more than that a specific example brought up was the Boggart; Harry's class was the only one that got one. Not any other years, not even the Hufflepuff/Ravenclaw class of the same year. Only the Gryffindor/Slytherin 3rd year class got the Boggart hands-on lesson, because that's the one with Harry Potter in it.It's not really that Lupin didn't choose to help Jacob. It's that he unintentionally insulted one of Jacob's main life philosophies. And Jacob took that extremely personally.
I also think Jacob overreacted but the guy's 13. He's allowed to be a little moody.

The Boggart was never mentioned in the class and I don't think Jacob has any indication that Lupin has some sort of connection to Harry nor has he been accused of favoritism.I don't think that's the only reason. My impression is that he's a great teacher for Harry and anyone close enough to be taught at the same time as Harry, but outside of that he's mediocre. Better than Lockhart, but he doesn't actually put any effort into any of his other classes because he only cares about one of his students in the entire school.
I really hope I'm not remembering a different story, because if someone corrects me I'm going to be very embarrassed now.
Seemingly useful or not, Astronomy, History, and Herbology cannot be allowed to lag indefinitely, not if the higher skill thresholds are to be reached.

- New threshold at 15. No skill can go higher than 15, if not at least 7 skills are 12 or higher and three are 15 or higher
- New threshold at 17. No skill can go higher than 17, if not at least 10 skills are 12 or higher and five are 15 or higher
- New threshold at 20. No skill can reach 20, if not at least 12 skills are 15 or higher
