Misaki genuinely did nothing wrong to Junko in canon unless I missed a line in late NT or GT somewhere, but given the control she had over the Ideal project at the time, she likely thinks she could have done more than she did — it's in line with her AB/MO deal of 'genuinely looks out for and cares for her clique but is a huge liar about it at all times especially to herself'.
Ironically, one of the more appealing things about ACMI is that it's... not really that different from canon Misaki in many ways. There's a different overarching focus and her masking and tastes are different, but it's a pretty believable alt!Misaki in terms of values, certain priorities, similar secret cryptid prowess and all — which is a large part of why it works as well as it does.

I think your forgetting the whole Junko's power is calorie intensive and MisaSI needed to talk her out of making poor diet choices out of poorly founded figure concerns from a long time ago. Misaki isn't as willing to argue things out as MisaSI do to being more comfortable with mind control so she presses a button to krep junko from starving herself instead. It's more of a "Yes I do that, but this response is our of scale to what I've done" moment than self awareness or self depreciation. It's not really limited to this fic, either, even in canon we see Misaki playing with her clique's memories to cover secret missions and conversations with Misaka about Academy City's Dark Side.

True, but remember that feeling guilty and like you're taking advantage of someone doesn't care about conforming to logic or reason. It's Misaki that thinks she's taken advantage of Junko, not some omniscient, objectively correct narrator.While true this is something her clique are aware she does and more-or-less consent to in a number of cases we see — to the degree of her clique members being perfectly happy to lose a day guarding Dolly knowing that Misaki'll be wiping their memories later. She's a lot sketchier than ACMI's Misaki but that's more a product of Kamachi opting to not really engage with the standard telepathic ethics questions — her clique are every bit as loyal and it's not because she mind controlled them that way.
