If your Cult is to work on a wider scale, and interact with other organizations, you could do with disguising its true nature. There are a great many options available; you could be a social club with strict membership requirements. You could be a business, providing some sort of service. Or you could attempt to hide as a Imperial Cult sect.

It's from Read or Die; the series is essentially about people who are so obsessed with books they become able to manipulate paper. Or possibly they become obsessed with books because they can manipulate paper? Regardless, they use that to be spies/fight crime. The above the clips are from the series (R.O.D. the TV), but that's a sequel to a set of OVA that were produced first.

Pick an area of the cult's teachings that are unpopular and emphasise those, include comments like 'although this later lead to [insert disaster here]', and so on and so forth. Basically, emphasise the stuff people dislike and draw attention towards the failings.
