It's not like every human in Ionia is maliciously forcing nature and spirits to do their bidding, but freeing the magic has caused plenty of death.
In one of their stories it describes the utter chaos that once happened in a village after the magic was freed. Wooden wagons came alive and chucked the people off them like a bucking horse. Trees that were turned into houses (and in Ionia they literally make homes out of the twisting trunks of trees) suddenly snap back to their natural state and even grow, crushing all inside. There were even little pixie like things that sprang up, grabbed an old dude by his shirt, flew him up into the air, and dropped him to his death
So ya, while Xayah and her crew have taken out Noxian encampments and groups of Zed's Shadow Order, there are almost always going to be civilians that get caught. So in another story we see Rakan convince Xayah to talk the civilians into getting the heck out of the area before they take out a group using the local sealing stone to hurt the land, all so the innocent civilians don't get caught up in the chaos when the magic returns.
