The problem is that the dangers of the Incubators and the Witches aren't a threat that Ammy can really stop. Sure she can defeat witches and fry incubators (maybe purify the gems as well) but that's just bailing out a leaky boat. I suspect that we'll still have Godoka in the end, just with a mentor.

Remember, Homura as the cold tough as nails time traveler is fanon. Case in point, rewatch the first episode. Those awkward pauses aren't because she's trying to appear cool. She is just that bad at social. She's the type of person to rehearse every conversation beforehand and sticks to script even when her guesses prove horribly off.
