Well...
On the one hand, Dio already being healed/near healed doesn't bode well for the Crusaders when they encountered Dio. On the other, it looks as though he actually respected/listened to Zenkichi's mom and she does seem to have tempered his evilness a bit.

I have a feeling that Hitomi found out about Jotaro's sister slowly dying due to her not being strong enough for her stand and decided to stop by and help.

Kinda suspect this is how they had similar casualty numbers as in canon in spite of likely having had a 7th Stand User of their own.

Wow, that was more amazing than I expected. What more, from 1987 DIO had moved from Cairo to the USA! If that isn't evidence of the Canon Stardust Crusaders being smashed apart, then I don't know what is!
This really gives the impression that DIO is in fact still alive somewhere. Though there's still a possibility that the Stardust Crusaders still went after him due to Holly. However, with Hitomi and the most powerful healing stand thrown into the mix, I bet that when the Crusaders got to DIO, if they ever did, they had to face a boss rush of all the Stand Users that they didn't outright kill and simply hospitalised.
Though since we know what kind of woman Hitomi, she probably didn't take sides during the conflict and healed both sides as long as they weren't dead.

Now to try and learn the circumstances of Zenkichi's early childhood from before he met Medaka.

DIO had a lot of kids. Zenkichi might be the only one who actually got to meet his dad though.
I for one am fine with Hitomi's physical change. How else could she give birth to a child of Dio if she had such a small body? There is a reason why women with larger bodies (not in the fat sense) have fewer complications giving birth.
I also really doubt that even Dio would want to sleep with someone that looks like a child. Even if they were of legal age.

According to the Jojo wiki's timeline, this was the year Pucci met Dio. So not really breaking the timeline.
I agree with this entirely (and I think loli is a trash fetish), but there's still a loss of potential comedy.
Then again, we now have the comedy of all the girls Zenkichi knows being jealous of Hitomi's looks.
Giorno should still be older, since he was born in 85 whereas Zenkichi was 2 at 1990.
DIO doesn't give a damn about physical appearances when it comes to those that interest him. And it's a moot point, because Hitomi was the one who chose to make the hormonal agent and then come onto him.

Oh, it's worse for the Crusaders than that; not only are Dio's vampiric abilities enhanced by being more fully healed/synchronised (so better regen, possibility of being able to use freezing again, etc), so is his ability to use timestop. If Hitomi spent years speeding up his healing, it's very very likely he had a timestop longer than 5 seconds available to him in his fight from the get-go. And that's on top of anything else she might have given him (sunlight resistance, maybe?).
On a more positive note: I could easily see Hitomi defusing the entire conflict before it really starts by rushing off and healing/enhancing Holly until she's able to withstand her Stand.

It's not permanent; she has to take it regularly for it to work. If there are side effects or she wants to use/exploit her cuteness or she just ends up in a situation where she can't take it for a while, I could easily see her meeting them in child form.

I was thinking that she'd only take the growth drugs if she really needed it (see: Zenkichi) or just wanted to feel like an adult.
The latter would probably be often, but not always.

This is literally Medaka Box canon.
So from the interlude I'm going to guess the following:
It is highly likely there is a correlation between Abnormality and being able to use a Stand. Granted, Hitomi kept her Abnormality even into adulthood, but I suspect that if you put a Stand-arrow near the Abnormals of Hakoniwa it would just go flying around.
On that note Dio might actually be or have been involved in the Flask Plan.
Hitomi is actually in a position to determine the link between Abnormalities and Stands (assuming there is one) thanks to being connected with Dio and tha t whole 'studying Abnormals' project.
Hitomi may have met Pucci in America when Dio was there.
The animal that Zenkichi said Medaka wouldn't like was probably Pet Shop.
I fully expect little Kumagawa's first meeting with Hitomi to have gone very differently.
Somehow, Ajimu is involved.
