So we'll be dealing with what, a 3 kilometers worth of water being rather violently displaced.

Mega tsunami would be an understatement.
The near side of the island chain is likely to get stripped to the bedrock.
Even the Orks aren't going to land without engines. Rockets big enough to lift a mountain range are going to be firing into the ocean. Probably not enough to vaporise all of the water under the hive, but a lot of it.

Going to be a massive earthquake as well of course. You don't drop a hive on a world without bending the crust a bit.

You seem to be under the impression that this is a Hive-sized Drop Pod.

The KillrushKroosa is an overly gunned Rok. The only thing those engines will be doing is KillRushing the whole damn mass of metal at its target faster.

… define and contextualize "giving out". Because, yes, the oceanfloor is made up of sediments, but in Earth terms, it can be over three thousand feet thick, to as little as a thousand depending on where you measure.

But always below that is the basaltic Oceanic Crust. The top of a Tectonic Plate.

Did the Orks just punch through to the tectonic level? Do we need to worry about an earthquake/Tsunami generator?
 
Was curious so did some calculations.

The KillKrushKroosa is described as a cone with a base diameter of 50 km and a height of 150 km. This gives it an internal volume of 98,174,770 m³.

The density of the KillKrushKroosa takes some guesswork. It contains a lot of air, presumably at or around 1 atmosphere. It contains a lot of Orks who are somewhat heavier than humans. It contains a whole bunch of miscellaneous items. And the structure itself is a mixture of various metals, ceramics etc all of unknown composition. For simplicity let us assume the average density is about half that of steel: 3925 kg/m³.

Volume times density equals mass. This gives 385,335,972 metric tons.
For reference Mt Everest is approximately 175,000,000,000 metric tons.

It is a big blighter but it isn't going to sink through the crust unless it landed on a fault line.
