I'm thinking it over and I think I prefer "The Great Architect" over "I'm Too Old For This Shit"
One's a story of abandoning the call of the flesh and ascending to a new level of divinity unmatched by any that may remain in the galaxy, and the other... isn't.
If nothing else, it's a hell of a narrative plot-hook to have our MC strive for godhood and working to achieve it, ignoring the petty squabbling over the rotting scraps of a war-torn galaxy and focusing on what matters to us - accelerating the evolution of the Necrontyr to the next (and final) step.
That sounds infinitely more interesting.

Honestly the idea of a Necron who - instead of longing to return to a biological form - aspires to keep their body and actually continue changing and embracing the advantages that the biotransference gave them, not only that, but to actively pursue something more than just being a soulless automaton
it feels like the Necron equivalent of transhumanism, removing the last vestiges of a weak, frail species and rising to heights once belonging only to the C'tan and the Old Ones themselves, and that's something I feel deserves more attention in the lore beyond Orikan's own personal aspirations, there should be entire conclaves of Necrons thinking this.

You are reading into "special."
QM previous game - Troll Quest, check it out - had synergetic and thematic options combine for special results at chargen. This is just the same things. Stuff picked combined into advanced traits combined, evolved, inferences about what character did in the past and what other thought about them are made.
Too Old also prolly got some combos going on - fairly obvious ones, tbh, Alectai didn't just slap a bunch of stuff randomly - it's just it isn't Necron triple-soul/character trait Doctor Doom with World Engine hanging the orbit. That's from where "Special reward" is coming from.
Blah, this isn't a new thing, Rhunrikki did the same and it is like, second or third most popular WHF quest on the board

I participate in the Troll Quest, and boredblues then wasn't trying to make one, specific character plan win by saying that said plan will get special reward. What different combination got, was simply given to us after the vote in the next update. Nothing in what boredblues stated, implies that this is the same case here and I definitely feel it's misleading to say that this one, specific plan will get special reward while not mentioning anything for the other plans. Like, just look at the wording.
It sounds like something that will be given to Great Architect and only Great Architect plan. And if other plans also get combination traits, those will be worse than what said plan will get no matter what. It doesn't sounds like QM going ''damn, that's OP combination" it's QM going "I like this personally so it will get super special present nothing else will get".
I wish you really did spent some time thinking about why this quest exist at all, man. Anyway, sweeping away motivated "It is bad because QM has a like" reasoning for a moment;
You choose stuff, and get what you chose. That's how it works. You are trying really hard to find qualitative differences about how different characters get different choices from their picks, but on the meta level of character building, there is none.
Alectai built a less ambitious cron who is aware of things other crons are in bitter denial about. Other guy built an ambitious godseeker. They both got what they assembled.
IDK, if you wanna shinies - there is prolly comparably juicy stuff in Szarekh's Hands + big numbers Overlord build, or Flayer Queen + Overcome the virus, but nobody really went for those, you know? Cron Darth Vader doesn't seem to appeal tho, for some reason. I wonder.
Because boredblues wanted to create quest? There's literally nothing more to it. They wanted to create something for fun and that's it.
I never argued it's bad for boredblues to like anything. Of course there's nothing wrong with that. But trying to steer people into voting for a specific plan was bad, thought I doubt the QM wanted anything bad to happen it was still a mistake to do so. I wouldn't had argued about anything if boredblues just said "I like this plan I will be happy if it wins" but saying this plan will get special prize was mistake.
I don't want any shinies, I want fair voting. I don't want for any plan to be presented as "better". I prefer narratively "I'm too old for this shit", and that's all that matters to me. If indeed, as you think, all plans get combination traits and simply Architect got very good combination, then again, that changes nothing in what I stated. QM should had said that mechanically Architect is very good plan, but they didn't. Boredblues said they like the plan and then claimed we will get special shiny if it wins, nothing in this statement implies that all plans get some mechanical shinies from trait combinations nor that "this juicy prize" is from actual mechanics that boredblues made instead of fiat.
Again, I doubt boredblues wanted to do anything bad, but what they stated was a mistake. Either QM should had phrased things better to avoid misunderstanding or shouldn't had stated anything in the first place. Either way, it was mistake, because it wasn't fair for other plans and I think many people voted for the shiny rather than for the plan. If they actually liked the plan, that's good but when QM says "this plan will arbitrary get super specias thing" I think it's fair to say that it will influence things, which is bad.

I like this plan and will vote for it, since the idea of improving the lot of the Necrons whilst still being metal interests me greatly, but I'm unsure why Benevolent Overlord wasn't included. It's not a dealbreaker of course, but it is free so I'm curious as to the reasoning.

Yes, and there are important conclusions that infalliably follow. You are very attached to the fiction of "there are rules to Quests" but these are more of a polite unstated agreement than anything. Quest are not democracies; they are tyrannies - By necessity. That is fair, because a Quest is not a player's ride, it is QM's. They are here to have fun, and you are invited.
Do you want to share QM's fun? Then don't ride QM's ass about "unfairness" of QM talking with people and providing encouragement/hyping the thread for additional activity. Unless you dislike the author's story so much you want it to end? Of course you don't, rarely anyone ever does, nothing you said indicates that - but the actual evaluation of activity is exceedingly binary; QM likes the Quest they are QM'ing and then they write more; or they don't and then they don't write anything at all.
Best practice is to have a good rapport with your players, having a mutual understanding of acceptable directions going on. Because it typically maximizes fun for everyone, but most importantly - for the QM. Not directly related to the current results, but educative - by far the worst mistake of questrunning for a QM to make is to offer an option they are unwilling to write. Important lesson every QM learns after a couple dead quests. Another one, naturally outflowing - clear, honest communication is paramount; encouragement is good. "I like this and it'll be great" isn't a sin.
Consequently, "Don't do things, don't talk, don't interfere, just shut up" is kinda the opposite.
To be entirely clear, beyond the core of this disagreement - You made your about point about clumsiness and miscommunication. I don't agree, but fair enough, that is not an inherently wrong position to hold. I had seen entire playerbases completely bailing on QMs who abused their power over the thread beyond playerbase's tolerance, seen it happen multiple times even - but I deeply reject assertment that here, in this thread such a mistake - or a lesser one - was made and that it did harm. It was better to say things than not to say things. Hell, observe the improvement in thread's participation - not counting our verbal sparring - now that plans are actually competing.
Likewise, previous assertion that mentioned boni most likely have roots in pre-existing mechanics also stands, and I reaffirm the statement that you got some motivated interpretation of written word going on, there. If there is any reasonable doubt after BB has his word, you'll have my apology on that point. Hell, here is one, right now - about "shinies" thing, that was an incredibly tonedeaf and flippant aside that unsurprisingly didn't land at all.
Anyway, I'll end my part in this here, because this is not... completely but mostly exhaustive, and I am fairly sure i'll just go circular with my points on the next exchange.
