I believe it's best for us to "break the backs" of the Legion because it provides the greatest opportunity for the subjugated tribes/communities that make up the Legion to rise up and reform themselves, as there are still people who remember their lives before the Legion. It would also mean that the Legion is unable to continue conquering tribes in another direction, preventing them from becoming a major threat once more down the line. We might even be lucky and one of the warlords which emerge will be someone we'd be willing to support as an ally.
The NCR on the other hand is better handled by forcing them to accept a peace treaty that's slightly worse than what they started with 4 years ago, while still having good enough relations to maintain trade/commerce. Because the public back home will demand answers for what the 4 years of fighting were all for, answers the expansionist faction headed by Kimball and Oliver won't have. Hanlon, Hsu, and Crocker will all be able to testify how badly the Mojave campaign was handled, and how much worse it would have been without the Courier's intervention. We want the scapegoats of NCR public opinion to be NCR politicians, not Mojave leaders.
