If there were more evidence that said species would likely go extinct I'd put more thought into it, but honestly almost all of these sapient species are shown to have large, thriving communities in multiple dimensions (like with Ben 10) or are individuals (Sea witch) which don't qualify for extinction.

You should only follow the rules of the Celestial Menagerie for as long it improves the story. Don't worry about adding or removing options from the list, and feel free to reroll if you think a monster/animal/whatever is going to cause problems for the plot. I trust your plan for the fic more than I do a random number generator. If rerolling makes you uncomfortable, maybe give yourself a reroll every certain number of words? Just so you don't feel like you have to rewrite the entire story if you roll a critter that upends everything or you are at a dramatic point in the story and rolling something more impressive than a catepillar might be cool.

Age of mythology is also neat because there is one power that lets you turn another person into a demigod of Osiris, animal head and shooting lighting out of his fingers, but only other people

it also includes arguably intelligent people, but they can also be more on the biblically accurate angel-mentality side of the spectrum, as in they are more stands from jojo then people

or you could summon them with a different mentality, a lot of mythical creatures...didn't exactly have the best lives, medusa being the perfect example, she probably deserved better than she got, and you could always let them turn into devils if the opportunity arrives, it's not like there rent a lot of devils with very weak baseline peerages

this might honestly be one of the best abilities, and you can roll to just materialize them for real, or use the sephiroph grail to actually make them fully independent creatures

My workaround for the whole sentience thing is that the creature is created wholesale by the Menagerie using a template. They have no memories prior and know full well the reason for their existence. This way they are already accustomed to the state of things.

Worrying about that is sorta difficult for me since that worry will have to extend to most of the summons. The Menagerie pretty much has to give every creature a boost in intelligence or at least enough of one for them to be able to understand your orders and act on them. Not everyone gets to start with animal speaking as a power after all.
