It is important to remember that with magic being involved already and multiple worlds confirmed this is entirely plausible as an answer.
On the other hand it is vaguely possible that they could accept Yggdrasil as a lesser force than they had thus far seen her, but I find that much more doubtful given how widespread and solid their belief is.
I rather think that the best and most bizarre response would be for her to prove her Yggdrasil Priestess credentials by taking it totally in stride.

Color coding for Kofu selected, white, grey, brown and steel with the occasional red marking. Seeing as no one wanted to give any suggestions for Kofu's emblem, this time it is going to be a turkey after winning the decision between a Valkyrie of swords in the finals for being Kofu's emblem. With pants put out of the way she gets a skirt , medium length, above knee with greaves covering stockings and steel-toe boots. A steel-colored one-piece breastplate with a thick sleeveless underneath it. Finish the touch with big armored gloves (Not gauntlets.) and then equip her waist sheathes over it. and maybe throw in some side protection over the skirt.
I seem to trigger an auto-skip-message-function whenever I ask about Violet Hearts, so I have no choice but to give up on that question.
Anyone has any other suggestions they want to add on?
1 AM in the morning? Gosh, that's a dark time. In my case, that's still quite early for the night, back when I was drawing Morgiana and balancing work, I used to not sleep 4 days in a week (Tuesday, Wednesday, Thursday, and Friday.) and then go on 3 hours of sleep the other 3 days working. Kofu definitely wears pants while smithing and shorts most of the rest of the time. She might have a skirt . . . somewhere, it's probably under a very large pile of dirty socks and underwear. White and red sounds right for hte color scheme thought I always imagined a compass rose of swords and daggers for her Logo. (Two swords for the cardinal directions and two daggers for the SE, SW, NE, NW)
Also, I never actually gave the Violet Hearts much thought for uniform design because, honestly, the small guilds usually didn't have unique uniforms.

It's rather telling that most of the time, humans also try to find ways to bed them. And sometimes, they succeed. (Which usually causes even more problems, unsurprisingly.)

For instance you could thus first explain the true nature of Yui; this would let them get used to the idea of an artificial being, that's effectively really not different and considered the same, while at the same time getting comfortable with the idea that such beings are treated the exact same as everyone else as well.
You could then explain that Yui comes from an artificial dream world made Aincrad, where she had a function given by the primary 'spirit' controlling that worlds structure.
From there the leap to describing Alfheim as another artificial world, that got materialised in to reality would seem less far fetched. The primary controlling spirit would still thus be an important god in a sense, and their background wouldn't be seen as problematic either. Because well, other artificial beings aren't considered a big deal either. This would also fit with the Fairies wish to return home and their various other strange affectations then.
I guess they'd still suffer a bit of an existential crisis regardless though.
