To give a more serious rationale here aside from it just being more interesting to have Makoto involved in the Metaverse from the start
It is, but it's also way more risky because Makoto is going to want to alert the authorities rather than solve the problem herself, and she's not going to budge on that stance until she's been utterly failed by everyone around her, including Sae. There's also the possibility that she accidentally lets info slip to Sae or Akechi about the Metaverse while she's in the middle of this conflict, or worse, reaching out to them for help. Because there's nothing stopping her from just asking Shirou to bring them into the Metaverse so she can prove it's existance.

Basically, we're gambling that Shirou can convince Makoto to ennact vigilante justice instead of reaching out to the authorities.

[X] Throw the phone

This feels most in character for Shirou, especially after the HGW.

Shirou, being who he is, either overheard or said the three, and thus caused the app to go off and start to send them to kamoshida's Palace,
"Oh my God, did you see Mr. Kamoshida at the last rally?
"You're such a pervert."
Though, I'm not sure if this was unintentionally or intentionally left out, but the final Keyword "Shujin Academy" wasn't mentioned at all.

That's fair, but if Makoto trying to reach out to Sae (and/or Akechi or Sae mentions it to Akechi) and that's a Dead End it's a pretty cruel one! I'm willing to take the gamble that it's not a premature Dead/Bad End. Especially since it seems implied the fact that we even have a reaction opportunity here is because we rolled a crit success on awareness to catch the activation and that the default would have been us and Makoto getting caught up in it.

Not explicitly, but...

Your opener has worked though, and the conversation jumps to another topic, Shujin
It probably came up in the mostly off-screened small talk they had here.

It wouldn't be a dead end unless we straight up showed Sae the Metaverse, otherwise we'd just have more difficulty down the line since Sae would have more reason to be suspicious of Shirou, and have a vague idea that maybe something like the Metaverse might exist.

Akechi is the more dangerous one, but even then, he's not going to move unless Shido tells him to, and we know that Shido much rather using the Phantom Thieves as pawns before he decides out usefulness is at an end. All that would do is accelerate their awareness of us.

So yeah. It would make things more difficult and dangerous, but it wouldn't be a straight up dead end unless we roll horribly.

Am I the only one who wants Sae to eventually find out, since we voted for Shirou to live with her and Makoto?

If Shirou thinks he has to tell Sae, he can do it without dragging her to the metaverse. He can explain he is a mage and prove magic is real. He can make his magic circuits glow and project an object. If magic is proven to be real she can believe the metaverse is real. He can explain that the supernatural is hidden and she cannot tell anyone about it because there are groups keeping it hidden from the public. He could go as far to explain his origins if it is necessary since it will not be unbelievable. Then he can tell Sae and Makoto not to worry because he did not stay dead when he was killed. To them he will be the authority on the supernatural so they should listen about not telling anyone about it.

Am I the only one who wants Sae

Not at all, I'm completely down for it. It was a misunderstanding with me when I saw Shirou sense her budding Palace, but honestly I do rather like the idea of helping her solve it before it sprouts. And then potentially having her summon a Persona of her Judgement Arcana.

(Yes this is bias, :V how could you tell)

I think one of the advantages of having a non-Joker protag is the alternative party members. There's no guaranteeing we'll meet Yusuke, and all it takes for someone to become a Phantom Thief is to be near Shirou when he goes into the Metaverse.

Imagine if we do end up bringing sae to her palace for some reason and just a persona 4 moment happens where she refuses to believe her shadow is her in any way so it just goes berserk and tries to kill her.

It would also be very very funny. At least at first. I wonder if she would awaken persona... Phantom thief Sae lol. It would be glorious glorious I say!
Edit: Huh I kind of wonder what would happen if we had bring other targets into their palaces...

We technically saw what would happen in that scenario in both P4 and P5.

In P4 they were mostly okay with their original counterparts until the whole "let me go back home! You're not me!" Thing, then they would go berserk and try to kill their original counterparts.

And in P5 we saw that with futaba. Her shadow actually seemed to be okay with her, but it was also kind of a half and half thing cuz that monster that stole her mother's face wanted nothing more than her dead.

And I feel like in some cases the originals would actually be fine with how much of a dick their shadow counterparts are, but would just be disgusted by how they look.

Imagine Shirou and his roomie seeing Sae's shadow form.

Probably a little something like:
Shirou:  don't say anything-
Mango: I don't need to, one of the only times we're in complete agreement here.

Oh please, Angra is equally attracted to everyone that Shirou finds hot by virtue of the whole possession and "Zero Plus One" deal XD.

"One of the only times" my ass.
