Even with Medusa I don't think we stand much of a chance we need to somehow convince Perseus and Medusa to work together then maybe we stand a chance.

The best plan I can think of is basically a repeat of how Tiamat was taken down: throw every other Servant at it in succession (by persuasion to fight the greater threat or simply kiting one into the other so they're forced to fight) and then deal the finishing blow.

Oh, a straight-up fight against the Beast is a terrible idea unless we have a Grand and/or Arthur/Artoria backing us. That said, winning a fight isn't the only way to stop Manaka. If there's a way to connect to this world, there's a way to sever that link. We're SV, finding a way to screw over Cthulhu is an average Tuesday.
EDIT: It's going to have to enter our timeline, meaning it probably won't be able to go all-out immediately. Heck, dealing with Manaka might be a way to cut off its intrusion. Though that's it's own can of worms.

Dammit, I just realized we could have done a write-in where instead of lying to Luvia we tell her this more important information that the girl who was possessing Ayumi is planing on summoning Beast I.
Oh if that's the case dealing with Manaka is easy, just kill Ayumi...
I mean I don't believe that's an acceptable solution but...

You can still do that. There's a write in and you can talk to other people with it. Give it a shot.
What makes you think if we don't tell her right this instant, we will never get the chance? We should deal with the issue immediately in front of us, that is, Ayumi and how we're going to handle her. We should absolutely warn Luvia and co about the potential Beast, but doing so this second is unnecessary.
Edit: if you think we should have told her instead of lying, I'm sure she would be very interested in the information, but Luvia isn't stupid; she'd still expect us to answer her question.

It's more about avoiding lying rather than it being our only opportunity to tell her.
By doing it then we could've avoided the question entirely. "what I want with the grail isn't important right now, the potential coming the beast is what we should focus on, Pay no attention to the big grail."
Expect us to sure, but it would have been a method for distracting her with a more significant threat.
Luvia isn't stupid but neither are we.

I really doubt that would have worked and even the attempt would have further made it look like we were hiding something. Why be so insistent on not answering the question unless they would not like our answer?

Your wound ached, that much you knew. But while you had some words meant for her, this wasn't exactly the right time. You needed rest too.
You met her gaze and spoke to her.
"Good to have you back. I'm looking forward to getting to know you better," you said with a nod. You'll let this slide... Everyone had bigger issues to resolve.
The girl retained the fearful look she had on her face
You turned away and made your way to your room. You held your side before Assassin moved in to support you.
"I'm here to help. Don't tough it out," she said in a quiet voice.
"I just can't hide anything from you, huh?" You chuckled as the two of you went in and shut the door. Chiyome helped you to your bed where you sat down.
She turned to you and asked, "Was it all right to leave it at that?"
"What would you have done, hm?" You returned the question with a raised eyebrow.
Chiyome crossed her arms and said, "She's a child... But were I some savage, that wouldn't excuse her from my vengeance."
"Well, it's a good thing you're that weak willed of a woman, huh?" You said with a low chuckle.
Assassin stared at you before frowning, "You need to stop that."
"Stop what?" You asked with a raised eyebrow.
"Unknowingly flirting, making nice comments, making hearts flutter," Chiyome said as she shook her head.
You choked and blinked, "Unknowingly fli- I'm not some gigolo! And-, Wait, is your heart fluttering?"
Chiyome kept silent and crossed her arms, her face flushed red as she didn't meet your gaze, "A little."

You stayed in your bed as you waited. You were reading a book you were given by Miyu to pass the time before she left. The defense was going to take a few hours and you were stuck recovering. Things just had to end up this way, huh?
You closed the book as you looked at the time.
It was starting. You felt your Command Seals burn as you lurched forward and felt pain go through your body. You endured and saw where Miyu was. You had a view of the city bathed in light before zooming straight down.
You were greeted by the sight of the docks and within one of the warehouses, Miyu was standing beside Chiyome.
The vision ended as you were left sweating and grabbing a towel on your bedside and wiping your brow. The docks... Chiyome should be able to handle it.
You believed in her.
Your arm was numb from your Command Seals reacting to Miyu's broadcast. You laid down on your bed and stared at the ceiling. Your wounds ached and your bruises stung, you turned to your side and closed your eyes.
You slowly sunk into a deep slumber, your aching body pulling you downwards. Worry filled your mind but this wasn't the first time you were in this situation...
That's right... Sending a Servant to fight all by themselves while you were too injured to do anything.
It happened before with another Servant. You slept..
