What if Atlantis was never discovered?
Suppose the inscription in Antarctica containing the address for Atlantis was damaged over the years, and was nothing but random, illegible scratches by the time the SGC uncovered it. What would be the effects, both in the Pegasus Galaxy, and in the Milky Way Galaxy?
On Earth, Major Sheppard would probably join an SG team, as would Lieutenant Ford and the other Atlantis military contingent. Rodney McKay would also probably end up at the SGC, or Area 51. Carson Beckett would take over as the new CMO of the SGC (Dr. Thornton was acting as interm CMO between the tenure of Dr. Fraiser and Dr. Lam). I suspect that Dr. Weir would serve as head of the SGC a bit longer, and then be promoted to Secretary of Homeworld Security when General Hammond makes himself commander of the Prometheus.
But the ripple effects will continue to spread. If the Prometheus does not attempt to contact the Atlantis expedition (which does not exist), then they will never meet Vala Maldoran. This will butterfly away the entire Ori arc, since Avalon will never be discovered. If Dr. Weir remains head of Homeworld Security, then General O'Neill may remain as head of the SGC through season 9 and 10
Meanwhile, in the Pegasus Galaxy, Teyla and Ronan will probably end up being killed by the Wraith. The Wraith will not be awakened in season 1, but sometime in season 2 the Genii will launch their plan to plant nuclear bombs on all 68 hiveships. This will either wipe put the Wraith, or (more likely) fail and kill only about half of them, leading to the rest awakening. I imagine the Genii will be the main unifying force, trying to lead the more advanced human civilization of Pegasus against the Wraith, grasping for any advantage they can find. The Vanir (ever opportunists) will watch and wait, until they see a chance to destroy the Wraith with no risk to themselves. The Replicators will remain in isolation, caring nothing about the galaxy. The Hybrids will never exist, because Michael will live out his life as a Wraith scientist.
It's possible the Wraith might still attack Earth. The Wraith who infiltrated the Aurora will eventually learn all the secrets of Ancient hyperdrive, and the transmission sent from an alternate reality in "Vegas" will tell the Wraith that Earth exists, and has a population of billions
