- Improper grammar throughout.
- Abrupt changes from first-person to third-person points of view.
- Abrupt changes in past/present tense from one sentence to the next.
- Lack of voice for characters talking/thinking so every character 'sounds' the same.

Your story reads like it was run through Google Translate from some original non-English language, and the the result is extremely badly written.
I also have a couple of issues on the setup and progression for this story. I really shouldn't but there's just so much kitbashed together that unpacking it all is a trip.
It's been stated that the 2nd wish is both a loophole and requires chakra. The loophole is obviously the creation of currency to buy things from the shop but there doesn't seem to be a limit or any difficulty whatsoever for the SI to use it. IMO it would provide some sense of progression if the SI was able to grow via training their chakra and skill usage overtime vs an immediate end game (get it?) level with the creation of a truckload of money, equipment, and sentient beings.
Hacking: there's a lot of 'hacking' in this story. Did the SI naturally have this skill to the level of updating government registries and creating a complete identity? SI could have bought it with their infinite money hack, but that wasn't actually shown in the story.
Nick Fury and SHIELD's SoD-breaking competence and technology.: this setting is supposed to be two years before the canon Iron Man so where is this massive jump up in technology coming from? They're able to identify a wormhole opening within minutes with the resolution of a human being. As far as I know, Erik Selvig is still working on just theories by this point and he will be the foremost expert on them years later. Of course, there are some leg ups potentially from the Skrull but we don't really see that anywhere in the MCU.

$88,000,000 is the asking price but there's so much more that goes into buying a house. SI's not just going to be able to walk up, buy it for that exact amount in cash and be in within minutes. Some terribly large red flags here: "The IRS would like to know your location."
The entire story seems less like an original work and more like a bad copy and paste of what the author could find while googling things online. An interesting setup might be following from the SI's point of view as they make all of these 'logical' and 'low-key' choices throughout their first and second days and then jumping back to the start and showing this insane series of events from SHIELD agents and Nick Fury's point of views.

We have compiled evidence of nonstandard activity in local government databases, identity forgery of a minor, odd traffic patterns, a panicked report of potential attempted money laundering of 100 million USD with no traceable history, odd traffic reports and 'selfies' from local social media accounts of our suspect in an unknown, potentially unreleased model of luxury car from a known manufacturer, an additional 88 million in USD for a real estate purchase..."
Fury hummed in agreement as each point was recited, but with a noticeable increase in volume as the list went on. The agent paused midway through reciting the veritable laundry list of 'what not to do' when they realized this was not the answer Fury was looking for.
"I don't need two eyes to tell me what I can see when someone shows up on my front porch and proceeds to wave a flag in my face. So, agent. What am I looking at?"
"An idiot, sir."
"You're goddamn right."
