Yes, Nanoha DO in fact call Alisa Alisa and not Arisa. Or at least that Japane R/L looks more like L in that case.
PS. Did a count on Ep1:
1st in the bus, Nanoha: Alisa
2nd in the bus, Nanoha: Alisa
3rd on the roof, Nanoha: not clear, middle R/L
EP6:
1st, Nanoha: Arisa this time (she is kinda "not 100% there" so it's understandable slip)
2nd, Suzuka: Alisa... well maybe middle R/L but looks more like L to me
3rd, Suzuka: Alisa.
4th, Nanoha: Arisa
5th,6th,7th: Suzuka: Alisa
8th, Nanoha: Alisa (she is more calm this time)
9th, Nanoha: middle R/L
Well, looks to me that despite Japanese not-really-r-or-l it's closer to L most of the time. And each and every have perfectly sounding A on the end and not U.
