[X] refill our energy at save station 4-A then go through the fireblood pipe in the reactor room the hard way to get the super missile cartridge.

I'm reflexively averse to going around the map scanning stuff since that's normally quite tedious, but I guess is this format that wouldn't really be the case.

Just to break the tie:
[X] Head to lower foundations
->look along the way with the DEV

You encounter some more grezzen during your return through the natural caves outside of the shredder, but with your current loadout they're only a minor threat (rolled 5, 21, 7, 84, 7, 88, 63, 50). You even come out ahead in rare ammo. (ENERGY 862/1,200, MISSILES 212/235, SUPER MISSILES 26/27, POWER BOMBS 21/24).

Unfortunately, your DEV finds nothing hidden in the lower foundations or the way leading to it, aside from some empty skinner warrens with nothing interesting in or behind them.

Oh, looks like we might've forgotten to give the main fireblood reactor room a proper scan. If so,
[X] Return to the main fireblood reactor and scan the room.

Returning back through the shredder and magnetic tunnels, you float out into the fireblood reactor and make a careful, methodical scan of your surroundings.

The hollow in the ceiling on the right side of the room contains what looks like an electrical catalyst for the reactor. The battery is empty, and the wires connecting it to the reactor column itself are dead behind their few centimeters of insulating wall.

[X] Ask the Patrician if it's fine to briefly power this up to get a super missile expansion, and power the battery with the wave beam if they say yes.
I doubt solving a puzzle to get an expansion would actually cause problems but it was mentioned that the Patrician and the infomorph were both leaving this off to deny its power to the other, so may as well ask.

did we ever check the top portion of the suntower for loot?

other than that, i dont see anything else to do but enter the final area.

do we just have enough health to tank the fireblood damage and get the missile expansion?

"Patrician," you transmit, "would bringing this generator online be dangerous?"

"We do not believe that this generator CAN be online, without extensive maintenance. However, the catalyst unit should be functional; it is a durable and simple design."

With that assurance, you target the dead wires and use a few carefully placed unstacked wave beam shots to power them. Electricity crackles through the small pylons overhead, but only for a brief moment. The wires go dead again, and then an automated message is heard. "Obstruction detected in surge protection system. Enter or send servitors forth to maintain it."

That was a bit less difficult than you had been mentally preparing yourself for.

Before we do that, I want to know if there's anything else that can be gotten. We haven't used the Psi-Amp Chamber yet, let alone the Throne in the Suntower, and I'm not sure we checked the left side of the Dormitories adequately. @Leila Hann, would you tell us if we'd gotten everything we could before breaching the Deepest Wombs?
