Can you tell when he gave the order to kill everybody?

A few comments, since I didn't want to tack them on the end of the post. Would've somewhat ruined the impact, I think.

Lychinus is technically correct, he is older then the Ecclesiarchy, in the most pedantic way.

If your wondering: Yes, you were kinda screwed after he tracked you down. Bad luck that. A more diplomatic character could've handed the box over and then talked his way into the position of chief researcher. Anyway, you ran him down to about plan E, so I guess that's an accomplishment.

Also, attacking would've very quickly gone towards the official, actively hunted Heretek rout. The Inquisition does not like other people killing its members.
 
I kinda doubt the Inquisition will care if we killed him in self defence or aggression.
So Heresy or death now, unless something breaks up the fight.
Self-defence is iffy, but acceptable in principle. Attack first? Unless he was clearly completely nuts (as in raving about the dark gods nuts), that's a no-go. Three options: A) you're an Inquisitor, then there's a good chance they'll accept that (unless your blatantly wrong). B) You're not an Inquisitor, but probably acted in the interest of the Imperium: They'll recruit you, so you'll be Inquisition anyway. However, since your techpriest, that's troublesome. C) You die.

Because their reputation is one of their most cherished and effective weapons. Letting anybody attack an Inquisitor and get away with it would set a very bad precedent.
