Your understanding of the empyrean is shallow and haphazard. Most warp tech you have you nicked the designs off of other races.
Seems like "our only method of travel and communication" is a fairly massive blind spot for the society founded on studying and advancing technology.
So we just know that if you put the components of a warp drive together and power it, a gaping hole into space hell forms but not the method by way it does so? And no one figured out a functional Alcubierre Drive or something, even if it's slower than Warp travel?
What about the Navigators?

A certain genius made them. He was remarked to be truly brilliant in warp science but had a tacky sense of taste.
 
That technology would be part of the Pontus STC. Which you don't have, you'll have to rely on the few navigators you have, for the moment.
Do the strat options saying "find the Pontus STC" mean reconnecting with another colony that already has it, or did the ship that was supposed to deliver it ironically get lost in the warp?
EDIT: Speaking of, given our current expertise and resources, I'd suggest some of our early projects being a revisit of Navigator genetics (since they can both perceive and draw on the warp without the same risks as psykers) and universal meditation and mindfulness training to try and make sure any news Psykers have a more stable start.
Would the Judas facility have any psychological specialists or are they strictly focused on the anthropological perspective?

I was admittedly kind of bummed nobody wanted to play as these guys, considering they were my second favourite. This faction would be geared towards stealth and survival in deep space. Your stealth would be the equal of the Craftworld Eldar and your troops independence would mean you would gain more actions than all other choices.
Would 100% have voted for this had I been here.
Would have totally pushed for a crazy Perma school system where people finish degrees but never actually graduate, with navy or army service as a 20 or older volunteer club alongside child rearing and conception, with the individual sub sector education systems held to a standard of provided education by yelp like super critics who write 3 year long thesis about what's wrong with a given sub sectors system compared to there home subsector. It would have been glorious chaos.
Would have engineered a partial solution to warp turbulence. One good enough to avoid being cut off from any of the system we remain in contact with now, and maybe a few further past them, but still limited. It avoids isolation while not taking to long or eating up too many resources. Engineer a full solution to warp storms, and engineer solutions to all outside hostile forces, but generalized beyond Daemon and Orcs.
