I try to pretend that UQ Holder doesn't exist. I really, really hate how they rewrote Eva's past, and dislike what was done with Negi and the others from the original series.

I think UQ Holder is still salvageable, not to mention that the individual characters and elements can be really good. I agree with what was done with Eva, though (and pairing her with the all 3 generations of Springfields AND wiping out Arika).

Negima did establish that something bad happened to Negi in that TL, so the option was somewhat limited, but I concur. Maybe an AU set in the near future of Happy End TL, or in an entirely new timeline? Remove the Lifemaker as the looming background threat.

I also really like to explore more of the Master of the Gravekeeper's Palace. I envision her as a kind of counterpart to Eva, based on my belief that she IS the Lifemaker's daughter and the Lifemaker calling Eva her 'daughter'.

Well, it's hinted that the Master of the Palace is the ancestor of Asuna's line, so there's that tie in. If you want to do something like that you might try looking for inspiration at the books Belgarath the Sorcerer and Polgara the Sorceress by David and Leigh Eddings.

They explore the concept of immortal sorcerers watching over, sometimes openly, sometimes secretly, their descendants. In particular they deal with hiding that connection for the safety of the mortal family.

I don't know what those books are, but I'll look into them.

I envision her as a Malcador to the Lifemaker's Big E... or Sauron to Melkor.

Also, if we are going to discuss longer, maybe going to PM is better?

Basically Belgarath is The Eternal Man, the first human taught sorcery by the gods. Polgara is the one of his two daughters who inherited his power and immortality. They watch over her sister's line which is prophesied to one day bring forth The Godslayer. (One of the gods really needs slaying)
