Master Bruce will engage in activities largely of his own devising, with minimal input from you. His principal interests seem to be in unarmed combat, acrobatics, and other forms of physical development, along with the study of criminology and psychology. Your main form of participation will be in providing him with suitable equipment and instructors, as well as providing oversight to ensure that he doesn't go overboard.

If Bane comes by and we cant fight we are screwed
Knightfall didn't happen because Bane outfought Batman, it happened because he outsmarted him. The whole thing was a strategic masterstroke designed to isolate Bruce and wear him down until he'd have no chance of fighting back, no matter what kind of peak human condition he honed himself into. If you don't want something like that to befall this version of Bruce—whether at the hands of Bane or the Joker or Ra's al Ghul or anyone else—it's more important to either sharpen his mind or find him new allies than to strengthen his body.
