Imma be real, I tuned out half way through the big speech. And I kinda hate this twist. I was hoping for more Lobcorp stuff. And I don't see what any of what GremJest was on about has to do with Ai. Possibly my fault. I went back to read, and I still don't get it.
Like, Ai was supposed to be strong enough to save this city, yes? But then how does that translates to... whatever this is? I'm confused.

Surprise, not everything is about the main character. This is the final notes of another's story which intersects with the rest.
Due to Ai's presence, the fully assembled team could have beaten Walpurgis well enough. It is the Jester who had her own plans. That other Madoka's wish could not account for those.

We aren't the one that was called it seems, we were just a way for one sin to get there without problems.
I just began day 47, and got far enough to see that what I feared was true and the effects ARE cumulative, I am preparing sacrifices for day 49, I cannot beat the Arbiter without pausing, so let's give Hokma as many targets as possible so that he keep missing the important ones.

One sin is basically god almighty and Jesus Christ, So when the antichrist showed up, he killed the thing because the traitor confessed to him.
Also the threat level system is controlled by how many people it will kill plus how hard is it to contain it, One sin is the only abno in the game who have no mechanic about killing your employees, and he do not escape, so zayin.
I mean, the plague doctor, Which is white night in disguise and the army in black is also zayin, one is contained willingly and the other helps you, but as soon as they get out, they become aleph.
Basically don't judge a book by its cover. It might be a world ending thingy waiting to happen.
My suggestion is: Pause once after She showed up and released a shock wave And wait for the shockwave to finish and she begins to move.pause! and then search the entire facility for meltdown, Search at least three times and four or five for more safety, and pay attention.
If your nuggets died when they are getting to the work and the meltdown is not cleared shit is going to go south real quick.
don't let your employee just runs in, Let them in after you cleared all meltdowns and beat the shit out of her, after that just pause once after every phase,Repeat the process, If all your strong nuggets are dead, use rabbit team.
you can do it, I know you will.
Also I really really hate we can change anything on that specific day.

Type advantage, more or less. It is capable of poof'ing at least one borderline godlike Aleph; hopefully the pattern continues.
Another factor is that the three abnormalities you're talking about seems to hide their power and/or have a fluctuating amount of it:
-Plague Doctor is very clearly hiding it and his identity, he gives the normal amounts of energy as a Zayin, until he's fully revealed, whereas he uses Alephs rules for it.
-One Sin is probably hiding it, it also gives the Zayin amount but he is perfectly able to do very high pale damages when helping against White Night.
-Army in Pink (Black) is probably the one that fluctuate, it gives the Aleph amount, but its story seems to implies that it got changed by taking all the corruption it did, it probably began as a true Zayin, then it became Army in Black and an Aleph.
I intended to use the same kind of method I did to beat her the first time:
Wait for her to do her shockwave, pause, send my employees on meltdowns, call rabbits on her ass, unpause, let rabbits kill her first phase, wait for second shockwave, pause, send on metdowns once again, let rabbits kill her, repeat for third without the pausing since you can't anyways. The rabbits are perfectly able to take all three phases and made the fight go from *oh my god, oh my god, everything's on fire, oh my god* to *beat it on first try*.
And yeah, a meltdown on We can change anything is *great* on that day.
Personally, I had singing machine causing problems when I took on the arbiter for the first time, nothing beat having to keep someone at low Fort on a day with powerful attacks roaming the corridors, not looking forward to doing it again.

That's a strange take to have in a quest, but okay, your story your call.
Okay so, this other Madoka wished for someone capable of stopping Walmart, someway, and she turned into GremJest. Then GremJest got kicked out to look for someone who could, and found Lobcorp and Roland and such.
Then somehow, when that Madoka's wish grabbed Ai, and also parts of the Seed of Light also came along, GremJest also hitched a ride? And then the story so far happened, which lead to here. Is that correct?

It is a pain in the ass to deal with at any time in the game specially the four day before the last day.
Wonder if we will see Ayin after all this(or Carmen(or Roland(or Tiphereth(or the Blue hair tincan)
So, In between all that time. Angela was spewing light like a broken hydrant, So if you gonna grab something near that you are going to get covered in light and something unwanted will obviously get in too, Blue Star will be attracted by despair, He is a god of a suicide cult after all.
The reason one sin got in? I don't fucking know, He was somewhat representing ayin and Jesus, so maybe he thinks He could help? whitenight will be happy about it, of course.

If my suspicions are correct, ai was grabbed the end of the black silence fight at the earliest, And Roland ending Distorted blue sicko bandwagon at the latest.
