I'm very interested to see how Justice as a Primary Drive shapes Cyrus, especially with the intersection with Faith. If he ends up being a bit shounen I will be extremely amused.

Cyrus Tranth fell through fire and into darkness. It was cold and silent, but the silence clawed at his mind like fingers over his scalp and skin. It was like being in a still place underwater, but buffeted at the same time by a blasting gale of particles. He could see nothing, and yet he knew that he was not alone here - there was something else, a solid presence that burned and froze, but seemed little more composed than himself.
Reflexively, the apprentice retreated to his teachings, calling to mind the mantras his master Hakor had taught him. He rolled them over and over in his mind like the tumblers of a lock, and seemed to hear the distant, comforting sound of machinery beneath the still and rasping gale.
The other had gained a grip on its will as well, though. Cyrus felt it forge itself like molten steel into an arrow, intent upon nothing but him. It rushed towards him like a shell from a cannon.
He braced, the mantras of the Machine God growing in his mind until he was steel as well. It crashed into him with the force of the falling sky, but he withstood it, though cracks spread through him. This small victory earned him no respite, though. No sooner had he cracked than the other splintered, sending forth veins of white-hot purpose to infiltrate every crack.
His stomach yawned like the void, his mouth seemed to run hot with saliva. He hungered, and the hunger spread like rust across an ancient hull, rotting the wheels of his mantras to immobility. He could hardly comprehend - he could not comprehend the sheer magnitude of the all-consuming, all-devouring want.
He didn't understand it. How could he hunger so deeply? He had hungered before. He had been nearly starved, when the initial implantation of his augments went awry and his digestive system couldn't keep up with his metabolic demands. But even then, he had known more, been more than hunger.

It wasn't that the hunger receded. It wasn't that the attack faltered. But the other - the mind of the Tyranid monster, Cyrus finally had the presence of mind to fully realize - rushed over and engulfed the memory like a wave over a stone, and then its steel cooled and curled away from its singular purpose, a thousand momentary confusions. Images bled through Cyrus' cracks. It wasn't that he had stopped it or mounted a defense it couldn't breach. It didn't comprehend these things as its own.
It had felt what he had felt, remembered feeling, and had been bewildered. It wasn't that it didn't know of these sensations, but it had never felt them. It didn't seem to be able to process them.
Emboldened, Cyrus tried to make a strike of his own in turn. He willed...

He struggled against it, but the attack had been a mistake. He had opened himself up, and the other took advantage of the weakness. The hunger welled up once more, but more than that it was accompanied by the same gnawing, biting multiplicity as before. It pushed into his mind, grabbing thoughts and tearing them a thousand different ways. It was trying to fill and drown him, spread him so thin that it could devour him - or perhaps he, in his hunger, would devour himself.
Desperately, Cyrus tried to find something to center on. It was hard to think; the other's will beat against his own, each moment splitting it further apart. All he could find was the hope of...

For the second time, the alien mind of the Tyranid seemed to recoil from the thought it could not quite comprehend. Its fear, that it could not emerge unchanged, radiated from it. Cyrus held the hope before him like a lantern in darkness, walking the paths of his own psyche as he searched out the torn remnants of the rest of himself. He stitched them back together and kindled them to light as well, until he hung like a tapestry of stars in the darkness. The other prowled about the borders of his light, unwilling to come closer.
It really was afraid, Cyrus realized. Not of his power, but of what he meant. Maybe it was stronger than he would ever be in the physical world, and with whatever powers it could wield, but this place was not physical. It was not the maddening currents of the Warp, either, which carried vessels between the stars and, if their Gellar Fields failed, drowned them in madness and horror. This was a place of the mind, very nearly pure, and for as strong, wilful and intelligent as the other was, it was… blunt, stunted. All its will and power didn't count for much, not here. Meaning was more, and it was so terribly, pathetically focused.
Cyrus could taste its memories, planet after planet whose devouring it had overseen. He glimpsed the flash of lasgun fire, the bold hues of power armor, being of types he had never seen. He could hear the whisper-skitter of its strategies, the encirclements and traps it had led, the thousands it had personally killed. And through all that, for however old this monster was he, an apprentice of the Adeptus Mechanicus, knew a thousand things, remembered a thousand little, meaningless moments that it could not even comprehend. It recoiled from them, fearful of its un-knowing.
If he didn't know all too well the horrors the Tyranid had committed, it would have been pitiful.
But this was a gift from the Machine God - it could be nothing else, as sacred knowledge itself was the key to this battle. If Cyrus had had any consciousness of something approaching a mouth, he might have grinned as he marshalled himself, all the myriad little memories that he knew intimately, and it knew not at all.

It was less an attack, and more like force-feeding. The other shied away from what it could not understand, but there was only so far it could go. With each light, the apprentice could feel himself spreading into his enemy, like a virus overtaking a cell. It tried to resist, but as the cold place receded, he felt himself filling every part of it - the other erased.
He blinked. He moved an arm. Tubes trailed from it, and a medical shift moved as he sat upwards. His body ached in every way it could.
He moved an arm, one of four. It was numb, carapaced. He blinked another set of eyes, and looked out upon the mottled, shadowed green of the understory.
He was in a bed in a medicae center, his arm torn and raw. He was in the jungle, his chest and shoulder cracked and exposed.
He was human, and he was thrice the height of a human.
He did not understand.
And thus we reach the start of the main premise of the Quest!

Yeeeeeeeeee! Two bodies! This is gonna be a weird and wild ride and Cyrus is a very lucky boy.
So I'm just gonna preface. Focuses are really useful, because we can get a huge crit range in specific situations. I think we definitely want Medicine as an Understand focus. When we do that we'll have a 1 to 7 crit range on Medicine related Understand rolls.
@QafianSage I presume Concentration in Discipline would be most helpful with Medicine activities, but am I mistaken?

Discipline: Discipline describes your ability to influence and control your own mind and body, the ability to resist the blandishments of others, as well as to focus and concentrate on complex tasks or to endure hardship or exhaustion.

More Communicate seems attractive to me, Empathy and Command in particular here.
All this said, I feel pretty biased and I'm unsure how practical it is to hyper focus like this. We have the body of a Tyrant under our control, but what's the plan to use it? Will we be able to basically start another Tyranid Hive, and this Tyrant will be it's commander? If so, it would make sense to take some Battle focuses. The original entity seems to be gone as well, so we probably can't mooch off of it's memories and experiences of combat.
Thinking this way, taking Endure and Command make sense. Maybe take Power as our Tertiary Drive and Command as a Focus? Tactics makes sense as well, but that would mean giving us Endure or Medicine. Which I don't want.

Okay, there's a whole lot here and I already have preferences. I think it'll be easiest to break it down by tackling Drives as a whole first.
I'm favoring Truth and Power over Duty, based on the descriptions of the Drives and how Cyrus is already built up. So...

I honestly don't know what I'd prefer. What makes for a better shonen protagonist in 40k?

In terms of skills and focuses, my general thought is that a focus is more powerful than a skill point frankly and I think Charm is actually very useful for a couple of reasons. The first is that thematically shounen protagonists are often surprisingly good at the "Hi, you're friend now," process, and the second is that its very useful for getting people to help us and give us stuff like the Deharmonizer and Medicae kit.
I was thinking for Focuses to pick Medicine, Concentration, and Charm. Concentration specifically because it helps with Discipline based medicine and psykery activities. My own take on using the Tyrant is that it can be a very blunt and powerful psychic tool while we focus on getting people to Perua and then think about combat against the Tyranids on a greater scale, and I think not taking Concentration is kind of shooting all our psyker prep work with getting Discipline to 8 in the foot a little. A potential crit range of 1-8 for at least some psyker based stuff (I would think, and its more likely to be most in my mind) seems really useful.
In terms of skills I was thinking that if we don't pick Communicate to increase, we can pick Battle to get that to 5 and be in general slightly more competent at it. There's a lot of ways to essentially contextualize the defense of Covyria according to either Justice (My friends literally live here and will die if we lose the planet) or Faith (Losing Covyria and its information is a loss for the Quest for Knowledge) so rolling with a Battle skill of 12 to 13 seems readily plausible if its against Tyranids and that's not a bad target number, especially if we have allies to assist by giving us more dice and rerolls. Plus the body of the Tyrant itself is likely to be an Asset of considerable power, which will give us a lot of personal power if we have to defend Cyrus and co outside the basecamp (such as during travel to Perua). And charm would help us convince people to not shoot the giant alien space body.
Then in terms of Drives I was having some trouble too, but Power as tertiary gives him this sort of vibe of a powerhouse trope or hmm a sort of driven idea that he needs to protect his friends and is interested in making a better life for himself and his monkeysphere. That also helps with battle and communicate and a bunch of other things frankly since Power is usually always usable in either immediate survival decisions (like fighting) or in convincing someone to give you something you want.
Then the final Drive I was thinking could be Truth, to put it at 5. On one hand I'm interested to see how Qaf plays with a high Faith but low Truth Mechanicus boy, is it going to be the process more than the knowledge itself that he values? And its framed very specifically as a means to almost unwind from the horror of the universe. On the other hand, it means that Duty is low, and a rebellious but good hearted guy is definitely a fit for a shounen protagonist.
E: And there is something going for the fact that a Target Number of 8 which we'd get from a combination of Duty + a skill rated at 4 is bad, but not catastrophically bad especially if we have more than 2 dice.

I think there is something to be said for the fact that out of all of our Skills, Communicate is the one that has an Asset that provides a reroll when talking to most other mechanicus individuals. So there probably could be arguments made to go harder into it, I just don't entirely want to.

I like the description for the Duty one here a bit more, but that'd feel closer/better off if it was under Justice, wanting them not to suffer because they shouldn't. When it comes down to taking strength in your self or your position I'll choose the former.

Personally, if we take Science, I'm of the opinion we'll have basically just flipped around and gone in a completely different direction from the doctor set up we were going for with my prior plan. Focuses are kind of absurd in how much impact they have on how effectively a character can do something. Without a focus on Medicine, Cyrus basically only gets 2 successes on a 1 when doing Understand Doctor things, while with it he would get a crit on anything equal to or less than a 7 when his Target Number is around 15. I cannot understate how powerful the difference is.

Without a focus on Medicine, Cyrus basically only gets 2 successes on a 1 when doing Understand Doctor things, while with it he would get a crit on anything equal to or less than a 7 when his Target Number is around 15. I cannot understate how powerful the difference is.

It made a fucking beefcake shonen protag, which is more in line with Tactics+Charm+Concentrate than any plan with Medicine is. Will note however that if you really wanted to go doctor yeah Medicine/Charm/Concentrate's the best we've got for skills.

I can't say that the shift in priorities was the wrong move to make though, everything considered. The plan is to get a Medicae kit and a Deharmonizer from the camp, and Charm will play a part in doing that. Medicine as well.
It should be easier to get those kind of Assets, even if we didn't have the Focuses for it, than to get Cyrus Inherent Assets like the fortified physiology and augments.
So when we get around to actually taking some actions, we already have some direction to go in. Get a Deharmonizer and Medicae kit, using Communicate and helping out. Another option, that some may disagree on, is getting to know the one Skitarii that survived with Cyrus. Hard to say how it'll be best to go about all of that at the moment, but we'll learn more next chapter.

I mean, no? The intent was to make a swole doctor, as the plan name said "One Swole Doc and His Alien Space Bug". The doctor part came from the skills and drives and needs to be supported by the focuses and courses of action we do in the coming updates. The point was not to make just a beefcake shounen protag, though that's a very cool result, the point was to make a swole doctor, but that was gonna take multiple steps and a consistent direction since we don't have enough space to cram everything in at character creation. I mean hell, you were the person who made the very point that led to me to dropping the medicae kit by pointing out that it'd be easier to get the inherent fortified physiology right now than later.
The assets are... in comparison to what focuses and skills do to shape a character they are somewhat less impactful.
Like, Tactics in place of medicine basically puts us in the position of having Cyrus's build be going in at least four different directions between small unit leader, psyker, battlefield medic and systems engineer. Note, I just listed most of our potential focuses, if we went Tactics/Charm/Concentration not our assets. Concentration and Discipline can help in battlefield medical activities, Medicine is the Understand counterpart of that. That combination of skills, drives and focuses is what makes us a doctor, not anything else, in terms of how much impact it has on the abilities of Cyrus to be a doctor in this system.
