Pretty dubious that Danzo is that critical to the Leaf. Without the stolen Sharingans he's merely very good, but he's costing the village more than he adds.

Suiho wasn't quite sure what he was looking at.
"Rin, what is this?" he asked.
"It's a new... jutsu I picked up recently," Rin said, summoning forth another one of the balls of black chakra. With a quick fling, she toppled another tree, and explained, "It converts prana... chakra into disease and then infects whatever I hit with illness."
Suiho looked around again. "The trees exploded." Suiho replied neutrally.
"Well, I'm putting so much chakra into the attack that the trees explode from the sheer chakra saturation, but if you came back in a few days I promise every tree I hit would be shedding leaves like mad," Rin replied.
"Rin," Suiho said, "You can't be doing that. First off, disease chakra doesn't exist, and second..." Suiho activated his eyes as he realized, "and second, that amount of chakra would blow yourself up..."
As Rin pulled up another ball, he felt how Rin's attack would work, but the way it worked was impossible. To copy it he would have to pull in chakra from sources which didn't exist.
"It's not my chakra," Rin explained, tearing into one of the fallen trees with her ball of energy. "I pull in chakra from the air around me for it via my... chakra... circuits, convert it into disease, then unleash it."
Suiho stared at Rin. There were so many things wrong with that explanation he didn't know where to begin. "Rin, that's called natural chakra, and if you were using it you would be made of stone right now."
Rin gave Suiho a flat expression, "Taking chakra in from outside doesn't turn people to stone, where did you get that stupid idea?"
Alright, considering he thought Rin's explanation was nonsensical, Suiho supposed he shouldn't have been surprised that the stone sage thing would sound equally ridiculous to Rin. "Rin," Suiho said, no nonsense, "People who bring in chakra from outside their bodies are called sages, such as Jiraya the Toad Sage. They're rare because for every person who successfully becomes a sage, two people turn to stone attempting the process."
Rin appraised her father, no longer looking at him like he was stupid, but she still said, "That can't be right, I've been using that chakra all afternoon."
"You're probably just using your own chakra for that thing, and it's probably just a regular old chakra ball," Suiho replied neutrally. "You shouldn't jump to conclusions about this kind of thing, you'll be the girl who cried wolf." Except for the fact that Suiho knew his explanation was completely wrong. But having the girl tell everyone she was a sage would not be good for her future survival as a ninja. "Now come on, all this stuff about making people sick by throwing chakra balls at them? No one is going to believe that."
Rin glared at her father, before creating a much smaller chakra ball and throwing it into a tree, the tree remaining unmarked, "Come back her tomorrow and tell me that I didn't infect that tree with the concept of disease."
"Rin, understand, anyone can make a fanciful tale, but without proof other ninja won't believe you," Suiho calmly explained. "And if it turns out your incredible stories are true, that only makes you a target. That's why you shouldn't tell stories, okay?"
"They are!" Rin said. "You'll see tomorrow that they are!"
"Alright, alright, I'll see tomorrow," Suiho replied with a smile sure, nay, hopeful that nothing would come of it.
You see the 'intruder' and greet him. You say, "hello, Itachi. Why is it that you came here? Do you have news?"
Itachi looks a bit out of sorts. He asks you when you will move against Danzo, nervously.
"Wait - Itachi, what are you talking about?" You say, confused.
Itachi tells you something about Danzo killing Shisui and trying to steal his eyes.
What? He seems serious, and you would have been able to tell if he were lying.
(Pulse)
Your head is aching. You barely manage not to make a noise in protest. You remember a particular nightly visit from Shisui, and not long after, a visit by Danzo.
Itachi looks rather concerned when you come out of your… seizure? He says, "Hokage-sama, I was really worried. What happened to you?"
"Danzo happened," you say, getting more furious by the second, "Kotoamatsukami."
"But he didn't get Shisui's eyes," Itachi tells you, faint signs of surprise on his face.
That only makes you more furious - Kagami is the only other person who possessed Kotoamatsukami in the history of Konoha. For Danzo to desecrate his own teammate's eye….
"Shisui's grandfather had Kotoamatsukami too," you tell Itachi, "if Danzo ever had a weak spot, that was his friendship with Kagami. For him to go that far means there is no redemption for him."
Itachi nods in understanding, though you can tell he's just as angry as you are.
You prepare to summon Enma-
Shit! You've been caught in some kind of… vortex?
You try to escape, and hear the distinctive sound of Itachi's Amaterasu activating, feeling some of the heat as well. It's too late, though.
You end up in what looks like a different world. It has square and parallelogram-shaped platforms, and is mostly dark. You had been studying the place for less than a minute when Itachi is dumped on a platform next to yours.
A man wearing a Kiri hunter-nin mask appears and starts taunting the both of you. He says, "your reflexes have dulled, Sandaime Hokage; the Yondaime managed to get away from the very same move. As for you, Itachi… your Susano'o would probably have been able to keep me from teleporting inside. If you were two years older and more experienced."
He has fought Minato. Also, Kushina said three words when you found her dying: 'masked- man- Uchiha'. "You are the one who broke the Kyuubi's seal nearly eight years ago and summoned it inside Konoha!" You tell the man, hatred and fury replacing the previous 'simple' rage, but you want to get more information out of him.
The man claps mockingly. He says, "ding dong! You've reached a correct conclusion, Sarutobi, Sandaime Hokage."
This man's Chakra is similar to Madara's, but jumbled up, as if… "Mokuton?! Are you the one who supplied Danzo with-"
"I'm afraid that's your errant student's work," the masked man says. "Now, my time is up; I need to go help Danzo slaughter my former clan-"
You unleash two jutsu simultaneously, without hand-seals, before he even finishes his sentence; both Fire-natured, and aimed at different angles in such a way that he cannot escape easily.
You put a lot of your Chakra in them, but you stop when you realize his Chakra is no longer there. "Space-Time ninjutsu!" You say out loud.
"I'm afraid you are right, Hokage-sama," says an Itachi who's bleeding from both eyes, "there is no escape for us."
"How's your Chakra?" You ask the far, far too young man.
"I've lost over three fourths of it because of using two Mangekyo Sharingan jutsu in a row, Hokage-sama," Itachi tells you, looking more hopeful after seeing your calm.
"I see," you tell him, "how good are you at Fuuinjutsu?" You ask him then, a plan forming in your mind.
"Decent, but not great, Hokage-sama," Itachi tells you.
You can work with this.

You've never seen Nanako so solemn before. Her Chakra is disturbed the same way Suiho's was, and her expression is pinched in a way you've never seen on her.
She says, "this is a long shot, but do you have any idea what really happened and why?"
You tell her Shisui told you he would kill himself if his loyalty to the village and clan ever clashed in a serious way and he was forced to choose one of them. Not for the first time, you secretly wonder if the Uchiha planned something treasonous.
The old woman says, "I see." Then, she murmurs something about ripping Fugaku a new asshole, but that can't be right… right?

Fugaku-sama gets up and says, "Itachi. Itachi! What's gotten into you!"
You slink away, scared by Itachi losing control; he has an even temper, but when he loses it, he becomes a cold-blooded killer!
Your limbs tremble all the way to the Academy. Even Naruto notices, and asks you about it, though you brush him off… gently.
Ino tries to get you to go window shopping with her, possibly to cheer you up. You say yes. You aren't sure what use window shopping is for two seven-year-olds, but you like Ino, so you can't bring yourself to refuse.
As the two of you look at various store fronts and many cute plush toys, and even cute dresses which are too large for your current sizes, Ino says, "so, I noticed that you were shivering a bit. Does it have anything to do with…?"
"No - well, not directly. Itachi-san was nii-chan's best friend, and after what's happened, he's become very scary!" You tell her.
"Itachi-san is that cutie Sasuke-kun's HOT older brother, right?" Ino asks you with a conspiratorial smile.
"Ugh," you tell her, disgusted, "please don't refer to either of my cousins as 'hot' or a 'cutie' in front of me again, Ino; and you aren't even eight yet; why are you looking at boys already?"
"Aren't you even younger than me?" Ino asks you, "sorry for making you uncomfortable, though; I forgot you were Sasuke-kun's cousin," she then says.
"It was a mistake, following you on your shopping expedition," you tell her, groaning, but she's unfazed.
Ino says, "nonsense. Now, onwards to the Specialized Plushie Store! I'm tired of looking at dresses I won't get to wear for years!"
You roll your eyes, but there is a small smile on your face.
That night at home, for the first time since you found out about Shisui dying, you cry in secret, your otherwise flawless self-control breaking to pieces.

You can also see a short middle-aged yet still beautiful woman with an identical pair of glasses. She has honey-colored hair, and gives off an air of kindness. She is staring at the silver-haired teenager with longing; is he her son?
You approach the middle-aged woman. She looks so motherly yet so sad. There is something off with her Chakra, and-
She has the potential for Magecraft…? You can't believe your senses, but she is the only one you've met in this world so far that naturally forms some Od, rather than the body's resources turning towards only Yang Chakra.
On the other hand, she doesn't produce nearly enough Od to be an actual Magus, but this proves that there are others with Magecraft potential around!
"Hello ma'am," you tell the woman.
The woman slowly turns to look at you and says, "you can see me?" Incredulous.
Huh? What does she mean by that? You ask her, and the answer isn't what you expected.
She says, "everyone else simply… ignores me, even my children," voice filled with sadness.
You aren't sure what to say to that. Could she be…?
The woman tells you, "so, are you a kunoichi in training?" More cheerfully.
"Yeah," you tell her, frowning a bit, "is it that obvious?"
"I was a Jounin and an ANBU Captain back in the day, before- never mind," she says, shaking and hugging herself a bit. "So, do you have a specialty yet?" She asks you, an interested gleam in her olive-green eyes.
"No," you admit.
"Would you like to learn medical ninjutsu? It was my specialty, back in the day," she tells you, a conspiratorial smile on her face.
"You are a retired Jounin medic?!" You tell her, completely stunned, and for very good reason.
Medics are targeted above all ninjas on a battlefield; Jounin-level medic-nins might be better able to defend themselves, but they are prime targets for assassination. For a Jounin medic-nin to survive to middle-age and retirement is an indication of incredible skill!
…She did survive, right?
She apparently takes your silence as a bad sign. "You don't want to?" She asks you, deep disappointment in her eyes.

That's… one depressing name to give to oneself. You tell her that your name is Uchiha Rin.
"It's nice to meet you, Rin-chan," she tells you with a smile.

"So, Itachi-san, why have you brought me here?" You ask the thirteen-year-old. You are still wary of him, and for good reason.
Itachi remains silent, then tells you seriously, "I want to teach you two new jutsu. This is very important."
"I see. What jutsu will those be?" You tell him.
He gives you a lecture on a strange jutsu named Izanami.
"Wait," you tell him, "you can trap an enemy in a time loop?"
"Indeed," he tells you, then describes what Izanagi does; though not in nearly as much detail.
"You want me to know how to counter this 'Izanagi'," you deduce.
Itachi doesn't answer, but he gives you another jutsu to learn: the Clone Great Explosion. He tells you, "this is my own original jutsu. I usually use it with Shadow Clones, but it can be used with Water Clones, to a much diminished effect, because they have little Chakra of their own."
You try to explode your Water Clones, but it takes you quite a few days until you get the hang of the jutsu.

Fugaku seems to be in even more of a foul mood than usual. Still, he takes the time out of his schedule to teach you.
Fugaku says, "Rin, I know you are a sensor; did you notice anything strange in your Chakra?"
You tell him about the strangeness in everyone's Chakra, especially Itachi's.
He grunts, but then tells you, "as I suspected… but, did YOUR Chakra do the same?"
You think back to the moment you found out about Shisui dying, and you tell him, "well… yes, it did," not sure where he's going with that.
"Good. Put Chakra into your eyes; only a little, though," Fugaku tells you.
You do as he says, realizing what he's talking about. Then, Fugaku takes out a hand mirror and hands it to you. In your reflection, you see red eyes with a black tomoe (comma mark) each.
"Sharingan," you say with reverence. This is one dangerous Sorcery Trait slash Mystic Eye.
Fugaku nods, then he tells you, "I'd like to teach you something different from now on."
With that warning, he dives into the politics of mostly Konoha, but also a little about international politics. He teaches you how to negotiate, though you knew that already. You don't like where this is going….
"You have the devil's own tongue," Fugaku tells you after you outmaneuver him in a conversation for the third time.

You find a secret place, and practice some elemental spells… which are far, far weaker than their Ninjutsu equivalents, though stronger than they used to be. You decide to only concentrate on Gandr… which needs an incantation now, due to you not having your Crest.
"Fuck!" You say and charge up a Finn Shot, bringing down a small tree.
You work on reducing the incantation, not expecting much.

The results were better than you expected. Apparently, this world is different, or maybe it's your new physiology that allows you to reduce your Arias. Most likely the latter.
You decide to at least improve your Circuits in preparation for True Magic, even if you fail to make your usual Magecraft useful.
…And doesn't that chafe, knowing that your most used skills in your other life are reduced to this?

Itachi invites you to train with him again; this time, he tells you he will teach you something much different - he will carve battle experience into you.
Does this mean what you think it means? You barely have time to prepare before he's on you.
He also goes over many different mission scenarios with you; some that require stealth, some that require creativity and many more. He then enacts scenarios of his own, with help from his Shadow Clones.
You learn how to become more stealthy, how to infiltrate, how to adapt to unexpected adversity and most importantly, you learn how to survive against enemies far more skilled and powerful than you and seize victory from the precipice of defeat.
You repeat the training exercises and simulated combat with Itachi over the course of a couple of months, and you clearly improve a lot.
Itachi doesn't always allow you to use the Sharingan; sometimes, you even have to be blindfolded.

There's something very familiar about its Chakra, and both its eyes look somewhat like the Sharingan-
Shit! You've been immobilized by Genjutsu, and by the time you break it (seallessly), something is in your stomach, and an extra eye has been sewed into your left shoulder.
You say, "what the fuck did you do…?" But Itachi has left.

You decide to spend some time with Suiho. You can't find his Chakra anywhere in the Uchiha district, so you follow the feeling to… a bar?
The guard -or is he a bouncer?- tells you that this is not a place for kids, but he relents when you tell him you are looking for your father.
You find Suiho seated across a clean-shaven man smoking a cigar a bit over a decade younger than him. He has a pair of sunglasses across his forehead. They are both nursing drinks.
"Rin?" Suiho says, obviously surprised at seeing you, "what are you doing here?"
"I was looking for you, obviously," you tell him, looking at him as if he's stupid.
He looks at his friend, then at you, and says, "okay…? What did you want?"
"I want to spend time with you," you tell him, "but who's your friend?"
"This is Sarutobi Shigaru," he tells you, "he's my best friend. Shigaru, this is my daughter, Rin."
"'llo," the man tells you reclining on the chair, very laid back.
"Hello," you reply back.
He tells you something about having a son around your age, Konohamaru. What idiot would name a child after the village?
Apparently Shigaru can read people well, because he says, "don't look at me like that. I only made the mistake of letting my father name my kid."
"Shigaru's dad is the Hokage," Suiho tells you, patting his friend on the back a bit more strongly than necessary.
"That explains it," you say, a small smirk on your face.
After the three of you have left the bar, you and your father head home.
He eventually tells you he's not in any shape to train you.
You look at him strangely. You say, "it's not training I wanted. I just want to spend time with you."
He looks at you for a moment, surprised, then smiles, which lights up his slightly aged face. He says, "I'm glad, Rin. You've become more sociable."
You aren't that bad… are you?
Either way, the two of you spend some time talking, then go to sleep.

The next day, your grandmother challenges Fugaku for the leadership of the clan.
Wait, what?!
Fugaku tells her, "Nanako-san, please reconsider. You know fully well that even if you win, the clan most likely won't accept the change. This is an archaic law, and you need to be at least Tokubetsu anyw-"
"I don't care!" Nanako says, furious, her Sharingan spinning hypnotically, "it's your fault that Shisui killed himself. Now, take your beating like a man!"
Fugaku sighs, then gestures at her and much of the rest of the clan to follow - to a training ground.
You can't believe Nanako had the audacity to do and say those things! Wait, no - they are perfectly in-character for her. But why did she wait so many months?
…Does that mean that Fugaku is a traitor to the village, maybe even more of the clan?
You are broken out of your musings by the fight starting.
Nanako unleashes smoke from her mouth, which Fugaku dispels with a Wind ninjutsu. The old woman closes in for the attack, only to be punched in the nose and- dispel into dirt?
The dirt coagulates, sticking Fugaku's arm in place, and Nanako gets out of the ground, nicking Fugaku's leg with a kunai, with him getting away. Then, she goes through hand-seals quickly, unleashing multiple small fireballs in what you recognize as Housenka no jutsu (Phoenix Sage Fire jutsu). Fugaku simply dodges, but the fireballs change directions slightly.
You didn't know that was possible with Housenka, you thought changing directions in mid-air was Housenka Tsumabeni's shtick.
"Enough!" Fugaku says and throws a few shuriken at Nanako, which she dodges, but Fugaku follows behind them and forces Nanako into melee range. His proficiency in taijutsu is far superior, and it shows. Then, he suddenly stumbles. "The kunai earlier - poison!" He says, surprised.
"You didn't think I was willing to go that far, did you, Fugaku?" Nanako says, voice full of spite, "it's not a lethal poison -though the gods know you deserve that-, but it's enough."
Fugaku, though, isn't yet down for the count. As Nanako takes out a kunai to put it at his throat, he punches her in the solar plexus, then-
He falls again, this time with a stab wound in the chest. You can already tell what's going to happen. You Body Flicker behind and a bit to the side of the culprit, Arkidi, and stab him in the side of his belly, hopefully getting a kidney. He collapses, but your grandmother has already gotten a shuriken in the head. She's dead. Dead! DEAD!
Damn it! DAMN IT!!
And Arkidi simply gloats. He says, "that- Nanako - she made my job easier! It took only a few wro- wrong words for her anger towards Fugaku to overflow at just the right mo- moment. Haha."
You kick him in the injured place, or rather, you try. He stands up, catches your foot and throws you away. While other clan members are attacking him, he makes three hand-seals and unleashes four Great Fireballs at the same time - this is the same jutsu Itachi used to keep you from being able to maneuver in training, Goenka (Great Flame Flower), which combines the Great Fireball's power with Housenka's multiple attacks.
The clansmen are burned alive except one, who unleashes a Water ninjutsu at… you? The jutsu hits only a log; you had already prepared a Kawarimi, just in case. The Water-natured clansman then plunges a kunai into his own throat, making you shiver; that's why you hate Genjutsu, and any form of mind-control.
Arkidi says something about someone named Danzo promising him headship of the clan after it's been culled a bit. Fugaku has already been taken away for first aid, you notice - which is wise, despite it usually not being a good idea to move a stab victim. You also notice Nanako's kunai is still close to her- body. You use Kawarimi to switch with the- body and leave a Water clone in your place, with a seal stuck on it.
You don't pick up the kunai yet, though; you simply Body Flicker behind it, and just in time - Arkidi has thrown a few shuriken at you. You pick up the kunai at the same time your Water Clone reaches him, only to be dispelled, splash him with water, and activate the Raiton tag it had on it.
That paralyzes Arkidi only for a moment, but it's enough. The poisoned kunai strikes true, hitting him in the left eye. He curses at you, saying, "fucking little cunt- just had to be done in by a little girl- ugh," collapsing.
You complete the hand-seals for the Great Fireball and burn what's left of him. You immediately regret that - you are going to need your Chakra. You can tell by how many clan members have died, and not just in the training ground.
All of a sudden, you feel Suiho's Chakra disappear and Korin's flicker, dying slowly.
Shit! Shit! Shit! You Body Flicker five times with your Sharingan active, taking a chunk out of your Chakra reserves, to reach your home… only to see it halfway collapsed. You see Korin outside the house with her throat slashed next to an eyeless, clearly d-dead Suiho. You immediately go up to Korin and make her bite your arm. She starts healing while you are sobbing.
You check her breathing, and it's starting to stabilize. You let out a sigh in relief. Then, you take in the sight of the Uchiha District - bloody corpses everywhere. You follow the most recent signs of devastation with your Chakra sense, and reach the Clan Head's house.
Mikoto is not breathing, and Sasuke is cowering behind an overturned table in front of a graying black-haired old man with one Sharingan in his eye socket and an arm full of more Sharingan, an arm that gives off a feeling of… vitality.

And we have the other Genjutsu thingy from our brother which we could slap Tobi with I think? Not sure how well that would work or for how long though. Tell him to "Stop" and flood him with Grandr? Not sure if being out of phase is similar to being in a spiritual form which magecraft can still affect. Since he can teleport telling him to "leave" probably wouldn't help much either.
